Genetic variations of lipid metabolism candidated genes (PPARa and β) were detected by PCR-RFLP and DNA sequencing in 514 individuals from six cattle breeds, namely, Jiaxian Red, Nanyang, Luxi, Qinchuan, Bohai and Gaoyuan yak. All sites of PPARa and PPARβ gene promoter region, encoding region and intron region were detected. And growth traits in this SNPs site were correlation analyzed. Using bioinformatics tools, the characters of physicochemical signatures, secondary structure of protein, signal peptides, transmembrane topological structure and protein domain were predicted. The aim of this study was to filter out the economic characters of Chinese local cattle with significant correlation of molecular genetic markers. The mainly results are showed as follows:1. SNPs detection of the bovine PPARa gene and the correlation with growth traits.Three SNPs of the bovine PPARa gene were detected:the base transversion of T>A within the-1910 bp for promoter region, the base transversion of T>C within the 138 bp for exon 5 and the base transversion of A>G within the 136 bp for intron 8, respectively. In the six breeds of the g.-1910 (T>A) and g.138 (T>C) loci, plateau yak breed possessed lower polymorphism (P<0.25), while other populations possessed moderate polymorphisms (0.25<PIC<0.50), g.136 (A>G) loci of six cattle breeds belong to moderate polymorphism.The association analysis result showed that g.-1910 (T>A) loci was associated with Body height (BH)、Body length (BL)、Chest circumference (CC)、Body Weight (BW) and Beef performance index (BPI) of Luxi cattle; Abdominal circumference (AC) and Hip width (HBW) of Jiaxian red cattle; CC、AC、HBW、BW and BPI of Nanyang cattle; and BW (6 month), BL (6 month), CC (6 month), HW (6,12 and 18 month) and Average daily gain weight (ADG,6 months) of Henan local cattle (P<0.05 or P<0.01). The g.138 (T>C) loci was associate with BH and Hip height (HH) of Luxi cattle; CC (6 month), BH (12,18 and 24 month), BW (18 month) and BL (24 month) of Henan local cattle (P<0.05 or P<0.01). The g.136 (A>G) loci was associate with AC and HW of Nanyang cattle; BW (0,18 and 24 month), HW (6,12,18 and 24 month) and ADG (6 month) of Henan local cattle (P<0.05 or P<0.01). Three SNPs of PPARa gene made up 8 kinds of combined genotypes. There were significant difference in different combinations for BH, CC, AC, HBW, HH, BW and BPI (P<0.05 or P<0.01). Through linkage disequilibrium and haplotype analysis, the results showed that g.-1910 (T>A) loci and g.136 (A>G) loci were in strong linkage disequilibrium of Luxi. Qinchuan, Bohai and Jiaxian cattle, while g.138 (T>C) loci and 326 (T/C) loci, g.138 (T>C) loci and g.-1910 (T>A) loci were linked weakly or without linkage disequilibrium. In different populations, there were diverse in the haploid type distribution.2. SNPs detection of the bovine PPARfS gene and the correlation with growth traits.Three SNPs of the bovine PPARβ gene were detected:the base transversion of G>A within the-1373 bp for promoter region, the base transversion of A>G within the 3 bp for intron 2 and the base transversion of T>C within the 73 bp fragment for intron 6, respectively. The g.-1373 (G>A) loci except for Qinchuan cattle belonging to the low polymorphism and five other cattle breeds belong to moderate polymorphism; g.3 (A>G) sites, with the exception of the plateau yak belongs to low polymorphism, the other five cattle breeds were belong to moderate polymorphism. In the six breeds of the g.73 (T>C) loci, Bohai breed possessed lower polymorphism, while other populations possessed moderate polymorphisms.The association analysis result showed that g.1373 bp (T>A) loci was associated with CC、AC and HH of Luxi cattle; HBW and HW of Jiaxian red cattle; CC、HW and BPI of Nanyang cattle; and BW (0,6 and 24 month). CC (6 and 24 month), HW (6,12, 18 and 24 month) and ADG (6 andl8 months) of Henan local cattle (P<0.05 or P<0.01). The g.3 (A>G) loci was associate with HW. BW and BPI of Luxi cattle; HBW and HW of Jiaxian red cattle; BW (0,6 and 24 month), BH (6,18 and 24 month), HW (6,12,18 and 24 month), BL (6 month), CC (12 month) and ADG (6 and 12 months) of Henan local cattle (P<0.05 or P<0.01). The g.73 (T>C) loci was associate with CC, AC, BW and BPI of Luxi cattle; BW and BPI of Jiaxian red cattle; BL, AC, BW and BPI of Nanyang cattle; BW (0 month), BH (6 month), HW (6,12,18 and 24 month), BL (6 and 12 month), CC (12,18 and 24 month) and ADG (18 month) of Henan local cattle (P<0.05 or P<0.01). Three SNPs of PPARβgene made up 9 combined genotypes. There were significant difference in different combinations for AC, HBW, HW, BW and BPI (P<0.05 or P<0.01). Through linkage disequilibrium and haplotype analysis, the results showed that it was linked weakly or without linkage disequilibrium between each other of-1373 (T>A),3 (A>G) and 73 (T>C). There were diverse in the haploid type distribution of different populations.
