RNA as a kind of biological macromolecules play a vital role in the process of various life activities.RNA's function is closely related with its structure that determines the change of function.And the structure of RNA secondary is the core of RNA and the bridge between RNA primary structure and RNA tertiary structure,is the most conservative.So more and more people regard RNA secondary structure as an important area of research,RNA secondary structure comparison also become the focus of research.Porcine reproductive and respiratory syndrome(PRRS)may lead to the death of the sows and piglets,quick transmission,high mortality,and could cause huge damage to the pig industry.At present,there is no effective therapeutic drugs to cure the PRRS,can only adopt the vaccines for prevention and control.Because the high variability of the PRRSV could lead to vaccines on immune efficacy,safety still cannot meet the actual demand,so it is difficult to promote and a new generation of vaccine that is reliable and high efficiency need to be researched.Looking for immune RNA sequences which structure is stable is the key to design PRRVS vaccines.There is a RNA analysis of the PRRSV by means of bioinformatics,to identify potential,key,stable RNA sequences and provide theoretical basis for the preparation of vaccine,so it is the research content of this article.Putting the computer science and the bioinformatics together,creating a comparison analysis model based on the structure sequence.the overall process of model as follows:Firstly,based on characteristic RNA data screening,to build many feature selection model,improve the validity of the data,improve the efficiency of the process,reduce the utilization of the resource.Based on the recorded PRRSV RNA data,to perform repeatedly feature selection to get the target data,screening characteristics including origin,toxicity and ORF5 open reading frame.Secondly,there is a structural comparative way to compare target data.Because repetition character of primary structure is highly,so the results of structure comparison and analysis are more dependent on the secondary structure comparison,because RNA secondary structure is more conservative than the primary structure,so its more crucial to the function of biological molecules.Finally,according to the results to get corresponding conclusion,to design the corresponding vaccines.The technical innovation and the main work are about data screening and RNA secondary structure comparion.1?In the aspect of data Screening.Selecting sequences which length are in 15000 nt.Selecting origin,toxicity as well as the sources and different organisms as the first screening characteristic;selecting ORF5 open reading frame as the second screening characteristic,because PRRSV's isolates of the ORF5 with highly variability and the ORF5 is open reading frame which conservative is the worst,selecting these data for subsequent data processing work provides great convenience and saves a lot of resources.2?The comparative method of the RNA secondary structure.based on corresponding relation of the tree structure and vector,putting forward the transformation algorithm that convert dot parentheses representation into vector representation.then,designing a tree structure comparison algorithm based on the idea of dynamic programming,that use the vector difference degree to look for its biggest same substructure.Making a comparative analysis of RNA of the PRRSV's isolates,It is concluded that RNA primary structure's similarity is above fifty percent and is high repetition.RNA secondary structure's similarity is under zero point five percent and similarity is still low,but there are similarities in similar places.Indicating that there are some similar structures but not very complete,thence,these structures can be extracted for the design of the vaccine.
