The cyanine dyes have been the important functional molecules in high technique because of their good properties. This paper summarized their development in various fields, especially in fluorescence labeling technique, and some methods for calculating molecule configuration.This paper synthesized the novel trimethine cyanine (Cy3) and heptmethine cyanine (Cy7) from the intermediate (N-p-carboxybenzyl-2,3,3-trimethyl-3H- indoleninium-5-sulfonate) which was prepared from 2,3,3-trimethyl-3H- indoleninium-5-sulfonate; the dye products were separated and purified by C18 chromatogram column, and confirmed by 1HNMR and ESI-MS. This paper has designed a new method, called"separated operation method", to synthesize the Cy7 and its inclusion cyclodextrin; the results indicated that the retention time of the inclusion was 12.197 min under the separation condition by high performance liquid chromatography.Replacing the noxious ethidium bromide by Cy3 in DNA electrophoresis analysis, the result of detective effect showed that Cy3 was better.UV spectrum showed that the maximum absorption wavelengths of Cy3, Cy733, and Cy7 were 545 nm, 773 nm and 739 nm separately; the fluorescence spectrum showed that emission wavelength of them were 564 nm, 794 nm and 796 nm; compared with those in aqueous solutions, the fluorescence intensity of the cyanines in theα/β-cyclodextrin, Al3+, Zn2+, Sn2+ or theα/β-cyclodextrin in the aqueous solutions of cations became stronger.The crystal shapes of the cyanines and their cyclodextrin inclusions detected by microscope, were mostly acicular or polygon.On Pentium IV computer, the optimized geometrical structure of Cy3 (bond lengths, bond angles and dihedral angles), and its some thermal parameters, electrostatic potential, Raman spectrum, molecular orbits, vibration frequency,infrared spectrum were obtained at level of B3LYP/6-31G* by DFT method of Gaussian 03, and the results were analysized by visual software, Gaussive, Hypychem, Chem3D and so on. The results have been the foundation of further research for this type of cyanines.
