In this paper, microsatellite marker of chickens was analyzed separately by denatured polyacrylamide gel electrophoresis (PAGE) and non-denatured PAGE.The result showed as follows: One band appears in pure individual, and two appeared in hybrid individuals by denatured PAGE; meanwhile two bands (in pure individual) and three or four bands (in hybrid individual) appeared by non-denatured PAGE.The reasons possibly related to voltage, temperature and conformation of double-strand DNA. Result of this study suggested that when judging microsatellite DNA, it was right to adopt the former one (in pure individual) or two bands (in hybrid individual) by non-denature PAGE. By this way, the molecular weight calculated according to Lederwoke's formula was completely same as the result of sequencing.Five microsatellite markers with high polymorphism were selected to test the genetic diversity of seven chicken breeds, five of which were Shandong indigenous ones : Rizhao PockmarkedN Shouguaru Luxi Fighting Jining Hundred Laiwu Black: one was foreignchicken-------Anoka Yellow,and another one was Guangxi indigenous chicken-------Guangxi Yellow. 40 alleles were found, the alleles number of per. loci was: ADL136------10;ADL146------5;ADL176------7; ADL185------9; ADL298------9. Alleles frequenciesand variation within breed were analyzed.Average heterozygosity within each population x Nei's standard genetic distance (Ds>1972) and DA genetic distance(Nei et.al 1983) between breeds were calculated. The result indicated that the variation among breeds was low.Nj tree and UPGMA tree were constructed using Ds and DA .The result showed that DA-UPGMA tree was more robust with higher bootstrap values. In this tree, Rizhao Pockmarked and Jining Hundred were grouped together first with bootstrap value 92%. then with Laiwu Black and Shouguang chicken; Anoka Yellow and Guangxi Yellow were grouped together with bootstrap value 80%; and Luxi Fighting has it's own branch.
