Random amplified polymorphic DNA(RAPD) was used to analyse yellow and red fruit of both Panax ginseng C. A. Mey and Panax quefolium L. Based on the results of RAPD, special fragments of ginseng, quefolium, yellow and red fruit were cloned and analysised.In total 30 random primers, 16 produced polymorphism among the 4 varities. The fragment length of RAPD products was between 200 and 4000 bp and the band numbers were between 5 and 13 in different samples. There were 145 DNA bands and the polymorphism came up to 60.0%. The shared fragment ratio(F) and the genetic distance (D) were calculated based on it. The genetic distance between yellow fruit and red fruit ginseng is 0. 095 and that of yellow fruit and red fruit quefolium is 0. 163, but the D value between ginseng and quefolium is relatively big, which varied from 0. 291 to 0. 325. The results of RAPD were also cluster analysed by SPSS 10.0 statistic software which indicating that the relationship between Panax ginseng C.A.Mey and P. quefolium L is distant and that of yellow fruit and red fruit of both Panax ginseng C.A.Mey and P57quefolium L. were relatively close.Based on the above results and using BulkedHDNA strategy, the special fragments of ginseng, quefoliura, yellow fruit and red fruit were amplified by random primer P18 and P19, which cloned into pMD18~T vector and sequenced. The sequence of these special fragment were analysised by WINDNASIS software which showing that there are no homogenity between the special fragments of ginseng and quefolium and there may be open reading frame (ORF) in the special fragments of yellow fruit and red fruit. Therefore, these special fragments and be used to identify ginseng and quefolium and used as molecular marker to clone yellow fruit and red fruit gene.
