Using UCP3 gene as the main effect candidate gene of growth traits in pigs, Mismatch PCR and polymerase chain Reaction-Restrain Fragment Length Polymorphism were adopted to type 4 variable sites in 3'-UTR of UCP3 gene in five pig breeds (Ningxiang, Daweizi, Landrace from Zhenghong, Yorkshire from Xiangtan, Duroc from the agricultural institute of Yiyang).The genotype frequencies and gene frequencies were calculated according to the experimental results and the difference of genotype frequencies between breeds were analyzed by chi-square Test. At the same time, for Landrace, Duroc, Yorkshire, the effect on growth traits of various genotype were estimated according to their growth data.The specificity of mismatch PCR typing SNP have been researched .The results are showed as follows:1 At 23bp site the genotype of the Ningxiang and Daweizi presented as only CC, but genotype of the Landrace presented as AA, while the genotypes of the Landrace and Yorkshire presented as AA, AC and CC, whose the frequencies of alLele A was 0.7011,0.8349 respectively, so the allele A was the superiority gene. The mutation at the site had no significant effect on the function of UCP3 gene and on the growth traits in Duroc and Yorkshire.2 In Taq I restriction loci animals of Duroc represented as only TT genotype, while the rest of the breeds represented as TT, Tt and tt genotype. The allele T of the Landrace and Duroc was the superiority gene, and the frequencies was 0.7950, 1.0000 respectively. The frequencies of the allele T and t of the Ningxiang, Daweizi and Yorkshire were almost equal. The mutation at the site had no significant effect on the function of UCP3 gene and on the growth trait in Landrace and Yorkshire.3 In Eco88 I restriction loci at 428 bp animals from all breeds had the three genotypes, which were EE, Ee and ee. The allele E of Landrace and Yorkshire was the superiority gene, and the frequencies were 0.8250, 0.6557 respectively. The frequencies of the allele E and e of the Ningxiang, Daweizi and Duroc were almost equal. The EE genotype of the exotic breeds had significant thinner on back fat thickness traits than the ee. The EE genotype had significant higher in the growth index than the ee. If the EE genotype selected, the back fat thickness would be reduced and the growth index would be increased.4 In Bshl236 I restriction loci at 430 bp animals from all breeds had the three genotypes, which were BB, Bb and bb, and the allele B was the superiority gene.
