With the assistance of molecular markers, more and more combinations were selected and applied into production. DNA fingerprinting of 80 varieties, which were commended in Sichuan and Guizhou province and 66 parents including 27 sterile lines and 39 restorer lines in indica hybrid rice, was constituted with SSR markers, and then the correlation among parents was evaluated and selected hybrid combinations. And genetic variation and relationship among these parents were revealed. On the other hand, with SSR molecular seed purity was identified . The following was the main results:1. Constitution of DNA fingerprinting of varieties and genetic variation of analysis of hybrid rice from Sichuan and Guizhou provinceTotal 44 primers were selected and the degree of polymorphism of SSR primers is higher, which reaches 48.89%.By the analysis of correlation between the standard heterosis of major agronomic characters of 15 combinations and their genetic distance and path analysis, it's showed that 1000-weight and genetic distance was extreme significant.According to cluster analysis, testing parents were departed into two groups of sterile lines and restorer lines. Average distance was 0.641, and 0.612 among restorer lines, and 0.564 among sterile lines. It's indicated that genetic variation of sterile lines was close. Meanwhile, genetic variation was significant between most varieties from Guizhou and from Sichuan province, and the combination K-you117 was special and it's different with all materials else.With 44 microsatellite markers, breeding sample was significant different proved that there's at least two SSR primers,so it's showed that every variety was different.In addition, a statistic program was designed and it's used to rapidly get polymorphic markers between two any varieties.2. Identification of seed purity with SSR molecularIn the investigation reported in this article, according to the fingerprinting map, primers were selected to test purity of F1 hybrids, Gangyou725, II -you838 and their parents from six seed companies. Meanwhile compared with the result of field identification, there's no significant difference between the two methods, and both are applied into purity test. But the result by means of SSR molecular markers is more exact and reliable. The method can be employed in any season, which is a developing trend to identify seed purity and authenticity.
