The paper studied the relationship between the detected 13 polymorphysim sites and litter size traits in Boer goat and Xinong Sannen dairy goat using microsatellite marker technology and general linear model by little size as the index of reproductive character. And the study aimed at finding out the locus related to the fecundity trait and providing some helps for the formation of goat fecundity lines, the early selection of the parents, elevation of the selection-accuracy and the acceleration of the breeding. The analysis of the microsatellite loci related to the little size of the Boer goat and Xinong Sannen dairy goat indicate:1. These 13 selected genetic microsatellite loci (OarAE101,BM1329,OarHH55,BM143,BMS2508,LSCV043,BM6526,BM1724,TGLA68,OarFCB11,OarAE129,BMC1009,McM38)have 7-15 observed allelic numbers (Na) and have 4.2913-12.1519 effective allelic numbers (Ne). The polymorphism information contents (PIC) is between 0.7373 and 0.9117. These loci belong to polymorphism loci.2. In these 13 selected genetic microsatellite loci, the least squares means of litter size corresponding to the genotype of OarAE101,LSCV043,BM1724,OarAE129 and BMC1009 five loci have significant difference at 0.01 level in Boer goat; only LSCV043 and OarAE129 loci have significant difference at 0.01 level in Xinong Sannen dairy goat. The BM6526 locus has no significant difference in Boer goat; BM6526 and McM38 loci have no significant difference in Xinong Sannen dairy goat. The rest microsatellite loci have significant difference at 0.05 level in two breeds goat.3. The genotype 124 bp/108 bp and 114 bp/114 bp at OarAE101, 217 bp/187 bp at BM1329, 155 bp/135 bp at OarHH55, 138 bp/119 bp at BMS2508, 167 bp/145 bp at LSCV043, 210 bp/175 bp at BM1724, 209 bp/185 bp at OarFCB11 and 175 bp/150 bp at McM38, the allele 124 bp at BM143, 150 bp at TGLA68, 205 bp at OarAE129 and 290 bp at BMC1009 for the litter size in Boer goat have positive effect.4. The genotype 219 bp/185 bp at BM1329, 140 bp/120 bp at LSCV043, 209 bp/188 bp at OarFCB11 and 355 bp/300 bp at BMC1009, the allele 109 bp at OarAE101, 165 bp and 140 bp at OarHH55, 140 bp at BMS2508, 124 bp at BM143, 120 bp at TGLA68, 210 bp at BM1724 and 205 bp at OarAE129 for the litter size in Xinong Sannen dairy goat have positive effect. 5. The genotype 132 bp/116 bp at OarAE101, 140 bp/120 bp at LSCV043, 210 bp/170 bp and 203 bp/175 bp at BM1724, 180 bp/155 bp and 200 bp/175 bp at OarAE129 for the litter size in Boer goat have negative effect. The allele 125 bp at OarHH55 and 162 bp at LSCV043, the genotype 180 bp/155 bp at OarAE129 for the litter size in Xinong Sannen dairy goat have negative effect.Microsatellite analysis showed that the 13 selected microsatellite loci can be used as the assisted selection marker.
