22 inbreeding pepper seeds were collected from Henna, Hunan, Sichuan and Tianjin in China. The affiliation of 22 pepper materials was studied in this paper through the technique of RAPD and AFLP. Genetic diversity of these pepper were detected and analysised in molecular level, which provided scientific basis for the utilization of heterosis of Capsicum annuum and molecular evidence for the sub-classification within Capsicum annuum. The effectiveness of RAPD and AFLP to evalulate the genetic diversity of pepper was compared in this paper. The results were showed as follows:1. RAPD: 32 random primers had polymorphism and totally 204 loci were generated. Thereinto, 104 loci had polymorphism which occupied 50.98%. Each primer could augment 3-10 loci with 6.4 loci in the average. The polymorphism information content among the 32 primer were analyzed, S55 got the highest PIC 0.8438,S37 and S368 got the lowest 0.3200, with the average 0.6126 among the 32 primer. The GD of 22 varities of pepper located between 0.03850 and 0.60895, and these breeds gathered into 3 classes at the position of GD 0.35.These results basically reflected the affiliation among the breeds, and illuminated that RAPD could be used in the study of inheritance multiplicity of pepper.2. AFLP: 9 pairs of AFLPs primer were detected to have polymorphism and 724 loci were measured totally. Thereinto, 107 loci had polymorphism which occupied 14.78%. Each primer could augment 40-99 loci with 80.4 loci in the average. The polymorphism information content among the 9 pairs was analyzed, P01/M08 got the highest PPB 22.5% and P07/M03 got the lowest 8.16%. The GD of 22 varities of pepper located between 0.02777 and 0.67667 and these breeds gathered into 3 classes at the position of GD 0.36.Cluster results of 22 pepper varities indicated that AFLP was fitting for the study of inheritance multiplicity.3. Comparison between AFLP and RAPD: Loci polymorphism ratios of AFLP and RAPD were 14.78% and 50.98% respectively. Each primer could generate 80.4 and 6.4 loci for AFLP and RAPD. Compared with RAPD, AFLP could more effectively evaluate the inheritance multiplicity of colony. According to the cluster analysis derived from our experimental results by the two techniques, AFLP better reflected the affiliation among the 22 breeds of pepper.
