Aim this research is to study the origin phylogenic relationship between Liaoning new breed of Cashmere Goats and Inner Mongolia Arbus Cashmere Goats.Using Mitochondrial Cytochrome b Gene and control region, the result was showed that:(1)In the study, complete sequence of mitochondrial DNA(mtDNA) Mitochondrial Cytochrome b Gene were sequenced in 10 individuals from Liaoning new breed of Cashmere Goats and 6 individuals from Inner Mongolia Arbus Cashmere Goats.The complete sequence of mtDNA Cyt b is 1140bp(base pair).61 sites were polymorphic(5.35% in 1140) with 39 parsimony informative polymorphic sites(3.42% in 1140),15 singleton polymorphic sites and two insertions in 653 sites and 1092 sites.High nucleotide diversity and haplotype diversity were manifested in two kinds of Cashmere Goats. Haplotype diversity was 0.933±0.062 and 0.809±0.025, respectively. High nucleotide diversity was (1.445±0.36)% and (1.419±0.84)%, respectively. All sequences polymorphic sites defined 11 haplotypes, which Liaoning new breed of Cashmere Goats had 7 haplotypes sites, the other Cashmere Goats had 4 haplotypes sites.The molecular phylogenetic tree was constructer by NJ methord , with the results of Cyt b molecular clocks, We suggest: there was no distinct differences among two kinds of Cashmere Goats and other goats; the sibship between Ovis aries and Ovis ammon was close;there was no distinct evidence of Pseudois nayaur′s Phlogenetic Relationship.According to Cyt b molecular clocks and the phylogenetic trees, the approximate divergent time between Cashmere Goats and other Capra hircus is almost 1Myr, whereas that between Capra hircus and Pseudois nayaur is 3-6 Myr and that between Capra hircus and Ovis aries is 6-8 Myr.(2) In the study ,complete sequence of mitochondrial DNA(mtDNA) Mitochondrial Control region were sequenced in 6 individuals from Liaoning new breed of Cashmere Goats and 4 individuals from Inner Mongolia Arbus Cashmere Goats.The complete sequence of mtDNA Control region is 1212bp or1213bp(base pair).15 sites were polymorphic(1.24% in 1212). All polymorphic were nuclear acid variations.There were 12 transitions in Liaoning new breed of Cashmere Goats and 5 transversions in Inner Mongolia Arbus Cashmere Goats. All sequences polymorphic sites defined 5 haplotypes, which Liaoning new breed of Cashmere Goats had 4 haplotypes sites, the other Cashmere Goats had 3 haplotypes sites. Haplotype diversity was 0.800±0.172 and 0.833±0.222, respectively. Neither haplotypes was the main haplotypes of Liaoning new breed of Cashmere Goats.The molecular phylogenetic tree were constructer by NJ method and ME metrod, which was the similar tree of Cyt b gene.We suggest: three types comprised by, Capra hircus (inclding two kinds of Cashmere Goats ), Ovis aries(inclding Ovis ammon) and Pseudois nayaur.
