Chilli pepper germplasm resources is a important material basis for genetic improvement, research the kinship of pepper germplasm resources is an important basic technique used to pepper breeding and hybriding. Studying the genetic relationship combining molecular markers and morphological markers analysised 49 and 72 pepper genetic resources respectively in this study. The main results and conclusions are as follows:Based on the cluster analysis of fruit characters, color of leaves and other morphological characters:pepper can be divided into 4 groups when the index of genetic similarity is 0.69. As Capsicum frutescens var, Var.conoides Bailey, Var.longum Bailey, Var.cerasiforme BaileyBased on SRAP molecular marker analysis the germplasm resources kinship of pepper,analyzed the SRAP diversity of pepper about 72 species using 17 pairs of SRAP primer random assortmen,182 bands were acquired by PCR,about 118 of them is diversity bands,so the rate of diversity is 64.1%. the genetic similarity index among the 72 pepper species varied from 0.56 to 0.91, which can divided into 8 group when the donor's genetic similarity index is 0.737.The 1th group have the largest number of materials which is the majority of donors.in which between 27 and 28 have the smallest difference, its similsrity index is 0.91 and the shape of most fruit is taper. 7 Capsicum frutescens varin (No.18,22,4,39,63,60,21) included in this group, only No. 13 is Var.longum Bailey,suggesting the Capsicum frutescens varin and the Var.longum Bailey have a nearly kinship.when the genetic similarity index is 0.76 which can divided into 3 subgroup furthermore,the 2th subgroup containing the O4CA lines(No.25,26,27,28,29,30,31,32), indicating kinship of the O4CA lines of pepper is nearly and the genetic foundation is relatively narrow.These studies found that results of molecular markers and morphological markers can be mutal-authentication to certain degree.suggesting that the molecular markers of pepper genetic resources is the basis for analysis the kinship.Also which can used for carrying out the development and utilization of pepper especially provided an important reference to exploring the Heterosis.
