ISSR (Inter simple sequence repeats) is a new method of molecular marker technology.It can reply differences in plant at the DNA levels without any envirionmenttal impact. It mostly showed codominant in the genetic. ISSR molecular marker method is simple, reproducible and reliable. It widely used in crops and fruit trees.It has not been reported at home and abroad so far about applying in prunus of Fujian province. There are different opinions on the origin of nai. In this study,inter-simple sequence repeat(ISSR) method was applied to detect genetic variation of prunus.Nai is one of special fruits cultivated in Fujian, which has been cultivated for 400 years.'Flour nai','green nai'and'you nai'are three main varieties. There are different opinions on the origin of nai .The genetic diversity and relationship of sixty-nine varieties of nai, plum and peach planted in Fujian province were studied based on ISSR .The results are as follows:1. Based on the previous research, according to the difficulty in extracting DNA from nai and plum which contain phenolic compound and quite a lot of sugar, the researcher used the hot borate method to extract and purified DNA of nai, plum and peach, which met ISSR requirements in quantity and purity.2.According to the require of experiment, the amplified system was optimized according to the annealing temperature of primers, the concentrations of dNTP, DNA and Taq.The result was to set up the reaction system of ISSR fitting for analyzing the resources of nai, plum and peach.3. A total of 16 ISSR primers were employed on 69 individuals of cultivated nai, plum and peach from 96 primers, and 119 scorable amplified polymorphic were detected, of which 108(90.8%) were polymorphic loci.4. According to the clustering analysis of ISSR results, it divided the 69 individuals into four categoris at DS=0.562. The first category contains all the nai and prum. The second category contains only'qingmei'. The third category contains only'hongyeli'. The fourth category contains all the peach. It showed relationship between nai and prum is nearer than nai and peach. It also can be divided into nine groups at the DS=0.742.5. It proved that the genetic similarity index was 0.330~0.952. The highest similarity is between'qingnai'and'younai', it was 0.952. The highest similarity between'qingnai'and'angenuo'was 0.923. The genetic similarity index between nai and prum was 0.771. The lowest similarity between nai and peach was 0.330. The genetic similarity index between all the 69 individuals was 0.588. From the result, genetic diversity and similarity and genetic relationships were revealed.
