With the development of Bioinformatics,human have accumulated large numbers of molecular sequences data. The need to analyze,process these data accelerates the development of Bioinformatics. Many alignment algorithms to analyze sequence similarity are most based on dynamic program algorithm. They just made some improvement at a certain extent,but still existed some disadvantages. Using graphical representation method to display and analyze DNA sequences from geometrical perspective has already developed into an important means to research gene sequences.With our environment polluted,various epidemic diseases take place frequently. One of the most serious diseases is avian influenza virus which leads to a large number of poultry deaths and human infection. Therefore,prevention and control of avian influenza virus is very urgent. In order to cure avian influenza virus effectively,we need to research the evolutionary relationship of virus gene sequences.In this dissertation we look up some HA segments gene sequences of avian influenza virus of Southeast Asia from NCBI database. We analyze the similarity of these avian influenza virus based on the method of 3D graphical representation of DNA sequences.At first we introduce several typical similarity algorithms of DNA sequences,and specifically,a novel method of 3D graphical representation of DNA sequences----3DD -characteristic curve is investigated. The characters of DNA sequences can be transformed into space curves by this method. For any DNA sequence,there is only one 3DD -characteristic curve corresponding to it. Secondly,in the similarity analysis based on graphical representation,we consider the maximal eigenvalue as invariance to measure the character of DNA sequences and construct phylogenetic tree combined with (NJ). We make an application to analyze the similarity of avian influenza virus and construct a phylogenetic tree. The last but not the least,from the aspects of area,time and host,we analyze the phylogenetic tree which is composed of the Southeast Asia avian influenza virus. Then we would discover some potential relationships among them. According to 3DD-curves of three especial DNA sequences,we investigate the relationship between the host and avian influenza virus in the process of virus spreading and aberrance. Then we deduce some characters of avian influenza virus through our analysis.
