Strobilanthes cusia(Nees)Ktze. is a perennial plant belonging to Acanthaceae, which is mainly distributed in Fujian province such as Fuzhou, Putian, Sanming, etc.With the function of curing fever,detoxification, antibacterial and removing heat from the blood, it is remarkable effect being used to treat flu,meningitis and hepatitis etc.Poncirus trifoliate(Linn.) are shrubs or small trees for Rutaceae family of Poncirus Raf. leaves in Putian,Fuzhou, etc.Its fruit with green garment,has the function of promoting blood, Analgesic action, making rootstock of citrus and a kind of excellent ornamental plants.Medicinal plants of Strobilanthes cusia(Nees)Ktze. and Poncirus trifoliate(Linn.) are authentic medicinal herbs in Fujian province, but many groups, especially wild populations are gradually disappearring for the reason.by the history of damaged medicinal resource and non-standard cultivation.So it is necessary for their germplasm resources to research and analysis the genetic diversity and the provenances were identified in Fujian province.Research results are as follows:1.Established the Strobilanthes cusia(Nees)Ktze. technique system by ISSR through one-factor experimental design.Many factors were optimized which had effect in various components and amplification program of PCR.The Poncirus trifoliate(Linn.) based on ISSR and SRAP technology system had been established through one-factor experimental design and orthogonal experimental design.2.Seventeen polymorphic primers were screened in the condontion of clear bands, high polymorphism and reproducible by the established ISSR system of the Strobilanthes cusia(Nees)Ktze.Species had higher level polymorphism.Seventeen primers showed a total of 139 bands, among which 105 bands were polymorphic, ratio of 75.54 %. Among PutianXinxian was the highest percentage 44.60 % of polymorphisms, FuzhouLingtou with 13.67 % polymorphisms for the lowest percentage.Based on the system of Poncirus trifoliate(Linn.) ISSR and SRAP, eighteen ISSR and Twenty -three SRAP primers were screened. Eighteen ISSR primers producted to 157 polymorphisms from 174 sites with the 60.92 % proportion.Twenty-three SRAP primers had 237 sites with 157 polymorphisms and 66.24 % accounts. The highest PPB was FuzhouHouling. With the minimum differences, the lowest PPB were FuzhouDaping of ISSR and PutianDayang of SRAP.3. Strobilanthes cusia(Nees)Ktze. and Poncirus trifoliate(Linn.) were respectively on the research and on the analysis of genetic diversity of ISSR by POPGENE1.32 software. Ht is 0.2095, Hs is 0.0818, Gst is 0.6097,these showed the index of genetic diversity about Strobilanthes cusia(Nees)Ktze. between five groups. The population genetic variation of the 60.97 % existed between populations. The genetic variation in every population was 39.03 %, a genetic variation in Gene flow between populations for 0.3201. That was only limited gene flow, genetic drift or geographic environment of relativety had larger variation.Ht is 0.1837, Hs is 0.1224,Gst is 0.3336, showed the index of genetic diversity about four species of Poncirus trifoliate(Linn.). The population genetic variation of the 33.36 % existed between populations. The genetic variation in every population was 66.64 % , a genetic variation in Gene flow between populations for 0.9990.The lower genetic differentiation existed in different populations.The geographical environment had great influence in the genetic diversity and genetic variation between populations was more abundant.4.The provenances of Strobilanthes cusia(Nees)Ktze. and Poncirus trifoliate(Linn.) were made clustering analysis by the software SPSS13.0. At the genetic similarity coefficient of 0.6960 the fifteen provenances were divided into five kinds: the first class for PutianShufeng, PutianDayang,PutianXiangxi,QuanzhouYongchun2,PutianLonghua,FuzhouHuangchulin, Fuzhou Qishan, PutianXinxian,QuanzhouYongchun1;the second for guizhou dushan, the third class for SanmingShangfeng, SanmingJiyang and FuzhouChibi;the fourth class for Fuzhou Qingyun mount;the fifth class for Fuzhou Lingtou.The clustering of Poncirus trifoliate(Linn.) had differences in different methods. The ISSR provenance was divided into three classes in genetic similarity coefficient for 0.6940.The first kind was FuzhouLiuyang, SanmingHelin, SanmingShilipu, FuzhouBandong, FuzhouHouling, FuzhouXiazhu, PutianYangping ,PutianChekou, FuzhouJinsha,FuzhouXiongjiang.The second was NanpingJianyang, SanmingYufang,Putian, FuzhouYangtou, PutianDayang, FuzhouTiandang, FuzhouHutou. The third set was FuzhouDaping. Compared with ISSR,SRAP clustering figure had little differences. At the genetic similarity coefficient for 0.7490 all provenances were divided into four categories. But the little difference was in the first category. It may be due to the different principle of the both molecular markers to cause different clustering results.5.The digital fingerprint identifier was respectively established about Strobilanthes cusia(Nees)Ktze. and Poncirus trifoliate(Linn.) germplasm resources. Five primers included U826, U827, U828, U857 and U859 had been constructed digital fingerprint identification number to the fifteen provenances of Strobilanthes cusia(Nees)Ktze., used to distinguish the fifteen germplasm resources. With the primers such as U835,U876,U840,U841,U842,U854, U881 and me1-em7, me2-em9,me3em2, me3em3, me6em3, me6em8 t etc, he digital fingerprint identifiers of eighteen provenances were respectively established based on the SRAP and ISSR.
