The urban development is a sustaining process, including economic, social, population and resources environment sustainable. To promote the urban sustainable development is the objective requirements of the law of the economic and social development. However, establishing sustainable, harmonious and high-efficiency city under double pressures of industrialization and urbanization, and then the industrialization and urbanization under the dual of how to deal with the relationship among the economic, social, population, resources and environment system, have become a significant studies on urban sustainable development.The paper probes into relevant theory of sustainable development ability and data envelopment analysis. Based on it, this paper uses panel data of 25 cities in Pearl River Delta region and Yangtze River Delta region from 2005 to 2007, building a scientific urban sustainable development evaluate system, and in detail. introducing the concrete Indicators Then utilization subjective and objective weight hypothesis law to obtain indicator system's subjective weight and the objective weight separately, and then to obtain its comprehensive weight of this indicator system.. The full paper empirical analysis is to applie DEA model to analyze the sustainable development ability of cities of two regions. Based on evaluating 25 cities, we firstly compares DEA method with factor analytic method, and then give the superiorities of DEA method. Secondly, does empirical analysis in allusion to the correlated influence factors of urban sustainable development. Thirdly gives the regulative direction in non- DEA validity regions in Pearl River Delta region and Yangtze River Delta region, afterwards applying Bayes discriminant function to build the warning model of sustainable development.The following conclusions can be drawn. First, among 25 cities Taizhou's efficiency value is highest, Dongguan' lowest; Second, by compared with the cities in Pearl River Delta region, the sustainable development ability is higher and the efficiency value of sustainable development is more stable in Yangtze River Delta region's cities. Third, finding some Shortcomings of factor method, one is the weight of factor method too objective, has has neglected the daily experience, another is the factor method existence a question of sacrificing the resources and the environment in exchange for economic growth and the social progress, and DEA model has fully overcomed these shortcomes. Fourth, location, industrial structure and influence power of government are influence the efficiency of urban sustainable development, The industrial factor assumes the negative function to the urban sustainable development efficiency, the government influence assumes the forward function to the urban sustainable development efficiency value, and the human capital assumes the forward function to the urban sustainable development efficiency, but human capital is not marked in this analysis. Fifth, Giving the regulative direction in non-DEA validity regions, afterwards applying Bayes discriminant function to build the warning model of sustainable development, the distinguishes the effect of this warning model is 93.3%.
