In this study, both intraspecific and interspecific relationships of the45Bamhusa and Dendrocalamuswere analyzed using EST-SSR and SARP markers. By DPS9.5Program, Jaccard’ genetic similarity Coefficients were generated and dendrogram was constructed using minimum distance method. The main results are the below:Optimized EST-SSR PCR amplification system by using the Uniform design U10(54). The result shows a satisfactory EST-SSR PCR reaction system:It contains10×buffer2.5μl, Taq DNA polymerase1.5U, Mg2-1.0mM, dNTPs0.1mM, and primer0.48μM in a total volume of25μl EST-SSR PCR system. It also shows that the optimal annealing temperature for EST-SSR PCR reaction was52.4℃by the experimental screening of gradient PCR. Under the optimal reaction system, abundant, stable and clear polymorphic bands are obtained.3087Uni-ESTs of Phyllostachys edulis from the database of dbEST were screened and408SSRs in401ESTs were mined out, accounting for13.02%of the total ESTs, corresponding to one SSR in6.8kb of the ESTs. Dinucleotide and trinucleotide repeats EST-SSRs were dominant, accounting for43.14%and49.57%respectively.(AG)n37.01%is the most frequent motif in dinucleotide repeats,followed by (TC)n.(AGC)n.(GAG)n and (CGC)n.182primer pairs were designed, and39primer pairs could have products with polymorphisms. Phylogenetic analysis showed the same results with traditional taxonomy. The results showed that the EST-SSR markers from Moso bamboo ESTs were convenient and practicable and were of great value in evaluation of bamboo genetic diversity.25EST-SSR Primers were selected to detect polymorphism of45bamboos species.The analysis showed a total of203bands, among which166bands were polymorphic, PPB is81.77%. Per Primer Produced8bands.The average genetic distance of45bamboo species is0.4901, the range of variation is from0.1017to0.7931. The molecular cheeking index of46bamboo species is established which provides a theory for detecting interspecific relationships.Similarly,10SRAP Primers were selected and obtained a total of53bands, among which37bands were polymorphic, Per Primer Produced5bands, PPB is69.8%.The number of base pairs rage of250-500bp, the average genetic distance of45bamboo species is0.4331, the range of variation is from0.1017to0.8817.The above showed that the46bamboo species have high genetic diversity.The research result supported that Neosinocalamus affinis had the closest genetic relationships to Bamhusa、Dendrocalamopsis oldhami had the closest genetic relationships to Dendrocalamus and Dendrocalamus membramaceus had the closest genetic relationships to Bamhusa. Lingnania cerosissima and Dendrocalamus latiflorus agree with the closest genetic relationships to Bamhusa and Dendrocalamus respectively.
