| In this study,14SNPs were used as genetic markers by PCR-SSCP and PCR-RFLP gene genotyping to analysis the population gengtic structure of Black boned goats. Based on gene frequency genetic relationship among Black boned goats, Youzhou Gray goat, Macheng Black goat, Nanjiang Yellow goats and Boer goats were analysized. hoping to provide basic reference for Black boned goat breeding.The results were as follows:1.14SNPs in the Black boned goats population observed heterozygosity (Ho) with an average of0.3463; Expected heterozygosity (He) with an average of0.3449; effective number of alleles (Ne) with an average of1.5830; polymorphism information content (PIC) with an average of0.2754; the Shannon index with an average of0.5125.2. The average of effective number of alleles, heterozygosity, polymorphism information content and Shannon index, Black boned goats(1.5830,0.3463,0.2754,0.5125) is higher than Youzhou Gray goat (1.4634,0.3211,0.2305,0.4336), Macheng Black goat (1.4137,0.3027,0.2110.0.4015), Nanjiang Yellow goats (1.3893,0.2262,0.2085,0.3968) and Boer goats (1.4253,0.2459,0.2052,0.3903).3. Five populations F-statistics showed that Fst and Fit were0.1468and-0.0245which indicated that14.68%of the total genetic variation come from breed differences, and the remaining85.32%came from differences among individuals in each population and2.45%of genetic variation come from far away.4. Nei standard genetic distance cluster analysis showed that Black boned goat had the farthest genetic distance with Boer goat (Ds=0.1942),had the nearest genetic distance with Macheng Black goat(Ds=0.0720). In addition, four local varieties of goats clustered into one group, Boer goat alone clustered into one branch.5. In this study, we through the group gradually mutated model and use the expected heterozygosity and genetic mutation rate per generation, estimate of the size of black boned goat population is about16000, The effective group content is about900, in volume terms black boned goat in a safe state.
