Ecological environment is the foundation of human society’s existence and development. As an important growth pole of Chinese economy, the unreasonable economic growth model of Yangtze River Delta region has resulted in growing ecological environment negative effects for many years. Environment pollution has become a critical mission not only about economic and social sustainable development, but also about the healthy life of residents. Therefore, it has significant theoretical value and practical meaning to study the environmental pollution control mechanism, exploring pollutants produce-transport mechanism and comprehensive governance strategy, which is also the inevitable choice for Yangtze River Delta region to achieve the win-win of environmental benefit, economic benefit and social benefit under the background of "new normal".This paper based on the present situation of environmental pollution and governance in Yangtze River Delta, built the environmental pollution source control mechanism as well as joint prevention and control mechanism respectively. At first, it established pollutant source control mechanism composed of system innovation, technological progress, industry evolution, energy optimization, and used the structural equation model to examine the pollutant emission decrease effects of Shanghai, Jiangsu, Zhejiang, selecting the best pollutant source control route. Then, on the basis of reviewing transboundary pollution treatment performance in Yangtze River Delta, cross-regional environmental pollution joint prevention and control mechanism was put forward, using the evolutionary game theory to establish cooperation game model of air pollution and water pollution respectively, analyzing the game process and strategy choices between local governments, exploring the main influence factors.The results indicate that the most significant influence path of Shanghai to prevent pollution increase is the indirect path "technical progress-industry evolution-pollutant emission reduction", while the most significant pollution reduction paths of Jiangsu and Zhejiang are both the direct path "energy optimization-pollutant emission reduction ". Also, the probability of local governments honoring the joint prevention and control agreement have positive correlations with the pollutant emission reduction target, environmental pollution damage, agreement penalty, central government’s punishment, and has a negative correlation with the pollution control cost.
