Single nucleotide polymorphisms (SNPs) of CAPN1、CAST and CALCA genewere detected by PCR-SSCP in5cattle breed groups including ZaoSheng cattle inQingyang Prefecture, ZaoSheng cattle in Pingliang Prefecture, NanZa cattle (SouthDevon cattle×ZaoSheng cattle in Qingyang Prefecture), QinZa cattle (Qinchuancattle×ZaoSheng cattle in Pingliang Prefecture) and XiZa cattle (Simmental×ZaoSheng cattle in Pingliang Prefecture) from Longdong area in Gansu.A total of365cattle were used in this study with the identification of polymorphisms useful formarker-assisted selection for improvement of genetic merit in these breed groups. TheCALCA gene has not been previously studied in Chinese cattle. Experimental resultsare as follows:1. Results of PCR-SSCP indicated that the CP1primer of the CAPN1geneindicated polymorphisms and3genotypes (AA, AB, and BB) in all5breed groups.Genotype AA was the most frequent genotype and allele A was the most frequentallele in all breed groups. Sequence analyses identified4SNP’s in the CAPN1gene;C429G (intron8)、G437A (intron8)、G458C (exon9), and C572T (intron9). The CP2primer of the CAPN1gene indicated there are polymorphisms and2genotypes (GGand GA) in all5breed groups. Genotype GA was the most frequent genotype andallele G was the most frequent allele in all breed groups. Sequence analyses identified1SNP, G4558A located in exon14of the CAPN1gene. The CS1primer of the CASTgene indicated there are polymorphisms and3genotypes (CC, CT and TT) in all5breed groups. Genotype CT was the most frequent genotype and allele T was the mostfrequent allele in all breed groups. Sequence analyses identified5SNP’s in the CASTgene; A220G, A223G, and G239A located in intron8, and C369T and G375A locatedin exon9. The CS2primer of the CAST gene indicated there are polymorphisms and2genotypes (MM and NN) in all5breed groups. Genotype MM was the most frequentgenotype and allele M was the most frequent allele in all breed groups. Sequenceanalyses identified4SNP’s in the CAST gene; G6222A, T6234C and T6308C locatedin exon18, and G6332A located in intron18. At exon4of the CALCA gene indicated that there were polymorphisms in all5breed groups and2genotypes (AA and AB)were identified in all groups. Genotype AA was the most frequent genotype and alleleA was the most frequent allele in all breed groups. Sequence analyses identified2SNP’s at exon4of the CALCA gene; T3237Aand G3289A.2. Genetic analyses of CAPN1gene at CP1primer showed that the polymorphisminformation contents (PIC) of XiZa cattle breeds were low (PIC<0.25), while theother4breed groups were in the moderate range (0.25<PIC<0.50). All breed groupswere at Hardy-Weinberg equilibrium (P>0.05),χ2independence test indicated thatthere was a significant difference on genotype distribution between ZaoSheng cattlein Qingyang Prefecture and XiZa cattle breed groups (P<0.05), and a extremelysignificant difference between XiZa cattle breed groups and ZaoSheng cattle inPingliang Prefecture, NanZa cattle, QinZa cattle (P<0.01). At CP2primer showed thatthe polymorphism information content (PIC) of all breed groups were in the moderaterange (0.25<PIC<0.50),χ2independence test indicated that there was not significantdifference on genotype distribution in all groups. Genetic analyses of CAST gene atCS1primer showed that the polymorphism information contents (PIC) of all breedswere in the moderate range (0.25<PIC<0.50). NanZa cattle were at Hardy-Weinbergequilibrium (P>0.05),χ2independence test indicated that there was not significantdifference on genotype distribution in all groups. At CS2primer showed that thepolymorphism information contents (PIC) of all breed groups were low(PIC<0.25),χ2independence test indicated that there was not significant differenceon genotype distribution in all groups. Genetic analyses of exon4in the CALCA geneshowed that the polymorphism information contents (PIC) of5breed groups were low(PIC<0.25) and all breeds were at Hardy-Weinberg equilibrium (P>0.05),χ2independence test indicated that there was not significant difference on genotypedistribution in all groups.
