ATPase 3(PSMC3) gene located on chromosome 9 of Qinchuan cattle with 8059 kb which including 12 exons.Recently, researchers focused on PSMC3 gene in human and mouse, but it had no reports of Qinchuan cattle.In this study we first used software DNAman, ProtScale, Netphos, TMHMM, Predictprotein to analysis bioinformatics of PSMC3 gene. Then we used PCR-RFLP and DNA sequencing to search polymorphisms of bovine PSMC3 gene and associate with body measurements and carcass traits in Qinchuan cattle.There were 167 Qinchuan cattles about 24 months old were selected to find SNPs and analyze the polymorphisms with their body measurements and carcass traits to search the best genotypes relating to breeding. The results were as following:1.Bioinformatics Analysis of PSMC3 geneThe CDS of PSMC3 gene had 8059 bp.Hydrophilic amino acids in the majority and it was Hydrophilic protein. There were 11 Protential phosphorylation sites in Ser acid, 5 Protential phosphorylation sites in Thr acid,4 Protential phosphorylation sites in Tyr acid.There was no transmembrane protein structure.The Protein secondary structure had the percent of 44.77 with α-spiral, the percent of 12.05 with β-folding and the percent of 43.18 with random curl.2.Genetic variation detection of PSMC3 geneUsing PCR-RFLP technique, We detected 4 SNPs in PSMC3 gene of qinchuan cattle. Mutation. T56 C is located in g.2672 of intron 1;Mutations T140 C is located in g.4012 of intron 1,too;Mutations G342 A is located in g.4893 of exon 5;Mutations G342 A is located in g.4893 of exon 7.Mutations T56 C and T140 C has the advantaged gene T,Mutations G342 A has the advantaged gene A and Mutations G134 A has the advantaged gene G.3. Population genetics analysisMutations T56 C, T140 C, G342 A and G134 A were for moderate polymorphisms(0.25<P<0.5). Mutations T56 C and T140 C were conforming to Hardy Wein-berge quilibrium state;Mutations G342 A and G134 A were not conforming to Hardy Wein-berge state.4. Analysis of the SNPs associated with milk production traits and mastitisAssociation analysis showed that T56 C site was significantly different with Withers Height and Hip Width(P<0.05) which was extremely significantly different from Dressing percentage(P<0.01); G342 A site was significantly different with Body Length(P<0.05);T140C site was extremely significantly different with Dressing percentage(P<0.01) and was significantly different with Withers Height and Hip Width(P<0.05);G134A site was significantly different with Withers Height(P<0.05).Above all,PSMC3 gene had SNPs that affect body measurements and carcass straits to explore its association, we can choose PSMC3 as a candidate gene to promote breeding work for Qinchuan cattle.
