In this study, we scanned for whole genome polymorphism loci of 104 ramie core collection by using 93 pairs of polymorphic primers, based on the fine measurement of ramie fiber fineness in its combination of three seasons of ramie, on the basis of analysis of population structure of ramie, at the same time by using the method of correlation analys is, we got the loci associated with fiber fineness signif icantly, making the foundation of the future excellent germplasm screening, cloning and gene mapping and marker-assisted breeding.1. Using 93 pairs of primers in the core collection of 104 Ramie, we amplif ied 255 polymorphic loci with high polymorphism. So the 104 core collection of ramie has abundant genetic diversity.2. According to the population stratification analys is of the UPGMA based on genetic factor, PCA and analys is of population structure based on the software of the posteriori probability logarithm model, 104 ramie group was divided into two groups obviously, and can also be subdivided six subgroups.3. In the test, we got a total 4278 combination of 93 marks, when P <0.05, the 348 sites were be combination in LD, accounting for 8.13% of the total number of loci combination; when P < 0.01, only 102 loci in LD, accounting for 2.4% of the total number of loci combination. According to the scope of the R2, loci combination has 2583 when R2 > 0.01, accounting for 60.4% of the total number of loci combination; when R2 > 0.05, loci combination has 127, accounting for 3.0% of the total number of loci combination; when R2 > 0.1, it has 11 loci combination, accounting for 0.25% of the total number of combined loci.4. Assuming K=2 or K=6, we used the Q+K+MLM and PCA+K+MLM program of TASSEL software to eliminate false positive. And we finally got three molecular marks associated with fiber fineness signif icantly such as RAM0298, b38 and b64 at a significant level of P<0.05, at the same time the phenotypic variation explanation of three associated markup is above 5%. Among the three associated markup, the phenotypic variation explanation of RAM0298 was more than 20%.
