Porphyra haitanensis is one of the most important economic marine crops of south China.The development of specific SCAR markers for new strains and important agronomic traits has great values for germplasm identification, variety rights protection and marker-assisted breeding in P.haitanensis.In order to construct the technology of variety identification for new strains of P.haitanensis,6 new strains of P.haitanensis which were selected by the laboratory of germplasm improvement and application of P. haitanensis in Jimei University were analysed by RAPD markers. 450 primers of RAPD were used to scan the specific markers of 6 new strains and 41 specific RAPD markers were selected. After cloned, sequenced, new primers designed and 4 experiments verified, 7 specific RAPD markers were transformed into the specific SCAR markers successfully(17%). The 7 markers were named Z26-600, Z26-360, Z17-700, Z17-400, Q1-500,Q1-650, Z61-1000, respectively, and thereinto, 4 markers(Z26-600, Z26-360, Z17-400,Z61-1000) were co-dominant markers. And then, based on the SCAR markers, after optimization of experimental conditions, the technology of multiplex PCR which used to identify the variety of “Z-26”and “Q-1” was constructed. These results supplied a simple,fast and reliable technology for variety identification of P.haitanensis.In P.haitanensis breeding practice, three quantitative traits, frond length(FL), frond width(FW) and frond thickness(FT), are the most important phenotypic selection index. In order to increase the breeding efficiency by integrating phenotypic selection and marker-assisted selection, the specific markers which linked with the 3 quantitative traits were screened by 250 RAPD and 100 SRAP markers with bulked-segregant analysis(BSA) method. The 6 DNA pools were formed by 10 individuals in DH population of P.haitanenis which with the longest front,the short front, the widthest front, the narrowest front, the thickest front and the thinnest front,respectively. A total of 4 RAPD specific and 2 SRAP specific were selected. Furthermore, after cloned, sequenced, new primers designed and verified, a marker which specific for the shortest front was transformed into the specific SCAR markers successfully, named FL-711. The obtained specific marker FL-711 will benefit to the marker-assisted breeding in P.haitanensis.
