Chinese orchid is traditional famous flower in China with national fragrance for italmost includes all kinds fragrance. Its features and advantages of flower type, flowercolor and leaf type can not be matched by cattleya and any other flowers. With the uniquestrength, it is deeply loved by Chinese. To study genetic diversity between variousgermplasms of interspecific and intraspecific Chinese orchid and to provide sometheoretical bases for sexual hybridization, early germplasm selection and breedingresearch of Chinese orchid. the Paper researches and discusses phenotypic diversity of163different Chinese orchid by morphological marker, researches diversity of SCoTdiversity on83different Chinese orchid by molecular marker. Main conclusions are listedas follows:(1) Genetic diversity of the Chinese orchid is extraordinarily rich and high shown bymorphological marker and molecular marker,most genetic diversity is between differentorchid. Its quantitative character disperses greatly with large variation coefficient and richdiversity. Most qualitative characters are rich in diversity. Genetic similarity coefficientsfor germplasms of the Chinese orchid are all between0.3836and0.9178, index ofgenetic diversity is0.3764and Shannon’s index is0.5551with rich genetic diversity.(2) Both phenotypic character and SCoT molecular marker result show there are fewdifferences between interspecific rich degrees of genetic diversity of the Chinese orchid.Average variation coefficient of quantitative characters of the Chinese orchid is between14.24%and20.31%, while index of genetic diversity is between0.2185and0.2897andShannon’s index is between0.3239and0.4243.(3) Phenotypic character-based clustering result of the Chinese orchid is differentfrom SCoT clustering result to some extent. Based on phenotypic character, Cymbidiumsinense, C. faberi and C. kanran belong to the same category, while C. goeringii, C.longibracteatum and C. lianpan belong to the same category. From the perspective ofSCoT marker, C. longibracteatum and C. goeringii belong to the same category, C. faberi,C. lianpan and C. kanran belong to the same category, while C. sinense itself belongs toanother category.(4) The optimized SCoT-PCR reaction system of Chinese orchid is:2μL10×Buffer,1.6μL Mg2+(25mmol/L),2.5μL DNA (20ng/μL),1μL primer (10μmol/L),0.4μL dNTP Mixtures (10mmol/L) and12.5μL ddH2O, with the total volume of20μL and theoptimal annealing temperature is51℃.(5) With strong specificity, SCoT-PCR molecular marker of Chinese orchid canprovide the technical basis for analysis on genetic diversity of Chinese orchid. Analysison genetic diversity has been successfully performed to83portions of germplasms ofChinese orchid and3,486genetic similarity coefficients have been obtained. All geneticsimilarity coefficients of Chinese are between0.3836and0.9178. Quantitative analysison genetic similarity of test materials has been achieved.
