Larix is one of the main species of fast-growing in the plantation forest. It has important ecological and economic value.Especially in the paper process of production,the containing lignin and other chemicals discharged damage to the environment and it also can not be discounted.Thus, the biosynthesis of high-cellulose and low-lignin for the production of economically important species of benefits is essential.In this study, eleven mainland populations of Larix olgensis been maintained as a provenance progeny trial.Using CesA1、 Csl D3、C3H wood properties related genes single nucleotide polymorphisms analysis. Found functional SNP markers using association analyses between SNPs and related traits, proving a foundation for marker-assistant breeding on wood quality and growth traits in larix olgensis.The main results are described as follow:1. Analysis of existing studies show that the genes of CesAl and Csl D3 are related to cellulose, and the gene of C3H is related to lignin. Each 264 sequences of CesAl、Csl D3、 C3H genes were sequenced.More than 10% determine the frequency of common SNP. Three clones related material about 2343bp sequence were found 82 common SNP sites,inclouding 64 coding regions,18 non-coding regions,synonymous mutations 68,14 non-synonymous mutations.22 conversion type A-G,24 T-C;6 transversion type A-C,11 T-G,9 A-T,10 G-C.2. Using Dnasp5.0 software to analysis the simple nucleotide polymorphism of CesAl, Csl D3, C3H gene. The average of θw and π τ of he nucleotide polymorphisms of CesAl、Csl D3、C3H genes in Larix olgensis is 0.00547 and 0.01154.In general,it is a higher degree of nucleotide diversity. The value of θW changes 0.00102-0.01121;the value of πT changes 0.00211-0.02281, Csl D3 has highest level of nucleotide diversity, and C3H has lowest.3.Neutral test results. The value of Tajima’s D、Fu and Li F* and Fu Fs of CesAl and Csl D3 genes are significantly negative; the value of Tajima’s D、Fu and Li F* and Fu Fs of C3H gene are positive,but not significantly.4. Using Haploview 4.2 software to analysis the linkage disequilibrium of the SNP. Using two ways that are a single SNP and haplotypes of SNP with cellulose and lignin association analysis.CesAl gene has higher degree of linkage between the SNP. The degree of linkage in Csl D3 gene and C3H gene is relatively lower than CesAl gene.The r2 value of CesAl and Csl D3 gene for SNP linkage disequilibrium with the degree of nucleotide sequence length gradually weakened, but very slow to slow, and the degree of linkage disequilibrium in C3H around 50bp,the r2 dropped to 0.20, indicating that chain level is much lower than CesA1 and Csl D3 gene.5. SNPs discovery and analysis. SNPs(SNP4、SNP19、SNP20) in CesA1 with cellulose were significantly associated, identified as three important SNPs. SNP7 is located in exons, silent mutations, SNP4 is located in introns, non-coding region mutations,SNP19 is located in exons,SNP20 is located in exons. There is an important SNP (SNP44) with cellulose significantly associated exons located in Csl D3 gene. There is an important SNP (SNP1-. SNP2) with lignin content significantly associated introns located in C3H synonymous mutations.Multiple comparison analysis showed that the gene SNP4 in CesAl of Larix olgensis genotype AA has a higher cellulose; SNP 19 genotype TT of Larix olgensis has a higher cellulose; SNP20 genotype GG of Larix olgensis has higher cellulose. SNP44 in Csl D3 gene genotype CC of Larix olgensis has a higher cellulose.SNP1 in C3H gene genotype TT has lower lignin;SNP2 genotype CC has lower lignin olgensis.
