Common carp black strain(Cyprinus carpio var.baisenensis)subspecies is one of the key strain of common carp cultured in Guangxi province.Its color reflects interaction with Burau people and surrounding environment moreover,common carp black strain has been isolated and cultured in rice fish integration system.In order to explore its genetic diversity and protection of germplasm resources,we analysed mt DNA sequences such D-loop and Cytb and Single nucleotides polymorphisms by compared with other 4 local common carp populations.Our finds showed that haplotypes and nucleotide diversity for both Cytb and D-loop genes ranged from 0.065±0.06(HJ)0.867±0.11 and 0.844±0.014 and 0.009±0.0002 respectively.The lowest haplotype and nucleotide diversity of all the population was found in common carp black strain revealed the lower genetic differentiations,recombination rates and small population size.Haplotype 2 was the most common haplotype observed in the in the populations.The private’s haplotypes were found and dominated the total haplotypes observed.5 common carp’s populations are highly different from P<0.001)by analysing their coefficient of genetic differentiation(Fst),the highest genetic different was observed between SJ and H(Fst=0.963)for while the lowest was S and HJ(Fst =0.019)for Cytb gene sequences,For Dloop HJ and S(Fst=0.7)as highest and H and HJ where Fst=0.125.Analysis of Molecular Variance(AMOVA)showed the higher variation came from between the populations with70.09 % and 55.04 % for both Cytb and D-loop genes respectively was an implication of lower genes flower among the studied local common carps.The total numbers were 26439902 SNPs were finally examined.Of them,average number of exotic frameshift deletion SNPs is 6230,while the number of exotic frameshift insertion SNPs is 5364.The heter-SNPs ratio is 40.95%SNPs.Genome based method showed that,there was a significance difference between the Songpu mirror,Huanghe carps for identified loci and SNPs frequency P < 1e-06.Moreover,common carp black strain exhibited higher number of Tajima ‘D values and this was probably attributed to its population size and mutations that occurred within its entire genome.For Π,the average value of common carp black strain is1.706e-04,where the mean number of other 2 common carp strains is 1.691e-04.Observed heterozygosity is significantly different among them,where the common carp black strain ranked top 1,where the significant difference of estimated heterozygosity was also observed in songpu carp compared to Huanghe carp new strain and common carp black strain.All the Common carp black strain except one is clustered together,Huanghe carp new strain individuals were clustered into one group.However,Songpu carp is concrete distribution.The comparative study of genetic diversity of common carp black strain(Cyprinus carpio var.baisenensis)provides the baseline data on its genome make up.The assessment of genetic diversity and genetic structure is critical for fisheries management and prior to conservation of critically endangered fish species.
