Traditional Chinese culture has a long and profound history of thousand years without any interruption. As a prototype of Chinese Culture, traditional Chinese medicine expresses the fundamental characteristics of Chinese Culture incisively and vividly. However, within the latest one hundred years, the traditional Chinese medicine has been facing the great challenge that is never met before, due to the introduction of western medicine.As early as the beginning of the last century, converged school of traditional Chinese and western medicine had conducted valuable trials. Since 1950s, under the anticipation of Chairman Mao Zedong, the medicine field of our country has opened up the research road of integrated traditional Chinese and western medicine and has made generations' efforts. However, the exploring road was not optimistic for the past one century. The convergence of traditional Chinese and western medicine was just a collection but not a path. The integration of traditional Chinese and western medicine was still a connection but not a mergence. Then, how should the relation of traditional Chinese and western medicine be treated? Whether traditional Chinese and western medicine are able to realize the real unification? How to understand the academic differences exiting between traditional Chinese and western medicine? Where is the development orientation for traditional Chinese and western medicine in the future? Whether traditional Chinese medicine were able to realize its modernization and how to realize it? Such a series of questions involve in the development direction and even rise and decline for traditional Chinese medicine. Not only have they become the strategic and directive focusing questions of traditional Chinese medicine's development since modern history, but they have also been the significant medicine questions of guideline and policy that past Chinese governments each have to deal with during the recent over one hundred years. With the internationalization of traditional Chinese medicine, they together are destined to be the significant topics for the medicine's development all over the world.Such significant development questions of medicine will not be merely answered in pure medicine domain, but involve in the development rule of medicine. To Explore and answer these questions asks for theoretical thought, or more specifically, philosophic thought.This paper, taking methodology as a cut-in point, attempts to elaborate on differences between traditional Chinese and western medicine from a perspective of common scientific methodology, and unveil traditional Chinese medicine' characteristics on methodology, through a comparison with the "standard science" --western medicine, in hopes of exploring the unification of traditional Chinese and western medicine on methodology and the road of traditional Chinese medicine's modernization.Comparison of the normal form of traditional Chinese and Western medicine is directly related to differences of the deep structure or hard core in the differences between these two disciplines. First of all, from the differences of natural concept, the traditional Chinese and western medicine were affected by the spirit theory and atomism respectively. The dominant differences in understanding of these two "origin" resulted in the differences between west and east in matter concept and movement concept, and played different directive functions for West and East in ways of thought and thinking. These differences made the western culture lay more stress on the research on structure restoration, individual analysis and the pattern of macro-mechanical movement. While the Oriental culture manifests itself in emphasis on functional studies. The nature concept of spirit theory thinks that the basic unit composing the material world -- gas, which is a whole, invisible, and nature and human being composes themselves in an organic and biochemical way. Traditional Chinese medicine, under the guidance of this way of thinking, has such apparent characteristics as holism, organic theory and dynamic theory. While what the natural concept of Atomism keeps on pursuing is the smallest unit composing matter, and breaks the complex factors down into simple factors. Therefore, under the guidance of the natural concept of Atomism, the way of thinking about reductionism is bound to be abided by to explore diseases, so as to make western medicine conform to mechanical theory and emphasize local positioning.Second, this paper makes a study on the differences in the concept of heaven and man. The relationship between man and nature is not only an issues of concern at all times and in all countries, but also a central concern of traditional Chinese and western medicine. Differences in concept in this regard have left a deep imprint in the theory and practice of traditional Chinese and western medicine. The viewpoint of the permeation of heaven and man is a significant thought coming down from ancient China. While the western restoration concept directly resulted in the opposite viewpoint of heaven and man in western medicine. Since the Renaissance, great scientific and technological development has been made, social productive forces have been developed, which have provided the material conditions against nature, so that such slogans as "fighting the nature" and "conquering the nature" have been put forward. "Making the Alp bow and the river give way" have become the magnificent feats for man conquering nature. The results of centuries' conquest of nature by man make us gradually find that many new threat to human security has emerged, which forces us to make a deep soul-searching and reflection on them. In the man-to-heaven relations, the unilateral emphasis on permeation and the identity of man and nature while neglecting differences, made the traditional Chinese medicine excessively general and obscure and lacking in empirical research. The undue emphasis on the separation and the differences between man and nature while neglecting the identity resulted in the shortsightedness of western medicine.Finally, the paper talks about the differences in human body concept. Medicine's subject investigated is people's health and disease. Under the different philosophical backgrounds, ways of thought and research methods, the body concept will be shown in different points of view. Traditional Chinese medicine emphasizes study on function, while western medicine emphasizes study on modality in medicine. Traditional Chinese medicine emphasizes functional diseases, and western medicine emphasizes organic diseases.It can be said that the medical normal form in any historical period has a methodology adapting to it as part of its theoretical development of the lever. Differences between Chinese and Western medical paradigm, from an external factor, marked with a human geography and cultural background of the stamp; while its internal factor analysis methods are essential with the most profound impact. From the understanding of differences in methodology point of view, corresponding to Western medicine is the Division within the outer surmise Anatomy; heart Tao Zhu Fa and scientific experiments; as the number of patients with mathematical methods. Differences in research methods from the point of view, correspond to the study of Chinese and Western medicine in clinical and experimental research; the overall research and decomposition studies; black-box research and white-box research. From the thinking point of view, the simple systems theory in medical thinking and Western medicine to restore the relevance of thinking on the contrast.After the above comparisons of all sorts of differences, what is the reason causing the differences in traditional Chinese and Western medicine. The examination of this issue contributes to a deeper understanding of differences with regard to the formation of the above two reasons. Along the trajectory of Chinese and Western medical history, from the origins of Chinese and Western medicine to their own development, from the instinct of the medical care into the system at all, from the similar to the split, from their evolution to the collision of integration, "learning from history" can know the rise and fall stands at a historical point of view, you can clearly see that the origin of differences between Chinese and Western medicine did not emerge overnight, but experienced a long history of evolution. If history is to analyze from a vertical perspective, then from the horizontal up to enhance comparison, the point is to consider historical factors, geographical and cultural factors in three aspects of the impact of Chinese and Western medicine. From a historical perspective, the Chinese and Western medicine each experienced a different upbringing, the existing differences between Chinese and Western medicine is the product of thousands of historical accumulation, but also developed into today presented the performance of the different characteristics of the times. The most important from a cultural point of view, some people in Western cultures compared to agriculture, culture and industry culture; some people in Western culture, compared to negative culture and positive culture; other words, people in Western culture, compared to the time-based culture and space-based culture, . In short, in Western culture are two different styles, different temperaments and cultures, Chinese and Western medicine is fundamentally different from the West due to cultural differences.There are so many differences Existing between traditional Chinese and western medicine. Then whether the road of combining Chinese and Western medicine is valid? Which route should traditional Chinese medicine choose? To explore the road of modernization of traditional Chinese medicine is never stopped after the introduction of western medicine into China. The combination of traditional Chinese and Western medicine and the abolition and inspection of medicine, in fact, are all aiming at finding a proper position for the traditional Chinese medicine. Through the layers of the previous comparison we found that Chinese and Western medicine are two kinds of heterogeneous cultural and social background of the soil occurred in developed, they are in concept form, Used for features, methods, code of conduct for physicians as well as aesthetic charm and so there obvious differences. With the development of history, great fusion of world culture, we believe that sooner or later one day, Chinese and Western medicine will be the same as other categories of science and technology to achieve true integration. However, the current, we must recognize the existence of differences between Chinese and Western medicine, but also must allow the existence of differences between Chinese and Western medicine, traditional Chinese medicine onto the road of modernization, we must also maintain its own characteristics. Modernization of traditional Chinese medicine is not "modern scientific medicine," not "Western medicine," but rather play to the development of Chinese medicine characteristics and advantages, maintaining traditional Chinese medicine system, way of thinking, to reject by comparing the historical limitations found in anything, so that traditional Chinese medicine to go the nationalization, globalization and modernization.
