Protein is the foundation of life. With the help of computer graphics and related technologies, visualization of protein molecules aims to make the observation and analyze process of microstructures visible, precise and predictable. In order to show the structural information more expressive so that observer can better understand and analyze the function of protein, we introduce the Non-Photorealistic Rendering (NPR) method to the visualization of protein molecule. The advantageous of NPR lies in reducing or even ignoring the less important information and emphasizing some detailed information which is or may be highly related to the function of the protein, in this way, the visualization of the molecule becomes more expressive to biological researchers. The atom number in protein molecule is enormous, which causes efficiency problem when rendering; we adopt some ways to deal with this problem in order to achieve real time rendering. First, Scene Graph is used to organize and manage the several levels of the protein structure hierarchy. Other than that, we use hardware acceleration to improve the rendering efficiency as well as effect.
