This research has first time in the world determined Huoyan goose, Zi goose, Landish goose and Rhine goose complete sequences of mitochondrial DNA cytochrome b gene and control region, and sequences analysis performed with theses sequences of the four different breed gooses. Phylogenetic analyses performed with the mt cytb gene and control region sequence of the four goose and other birds.The complete sequences of mt Cytb gene of the four goose are all 1143bp. 29 sites are polymorphic with 23 singleton polymorphic sites and 6 parsimony informative polymorphic sites. There are two types of mutation of nucleotide. And only conversion was found in Landish. They are transition, transversion.The content of base is different in distinct position of Cytochrome b gene of the four goose. Rich C presented in the 1st and 3rd codons, while the 2nd has rich T. The same base's content is different in different condons position, nucleotide T is highest in the 2nd, C and A are highest in the 3rd, and G is highest in the 1st. The content of the four nucleotides is similar.There are 20 kinds of ammo-acids of mt cyt b gene in Huoyan goose, Zi goose,Landish goose and Rhine goose. Variations of amino-acid sequence are found at four sites(163,267,275,370) in Zi goose, and one (370)in Huoyan goose, and none in Landish and Rhine goose.The usage frequency of codons are very bias. According to the codons usage frequency, different codons has different usage frequency in same breed while same codons has different usage frequency among different breeds. Synonymous codon's usage frequency is disequilibrium in breeds and among breeds. It reveales that codon's usage frequency has bias.The complete sequence of mitochondrial control region of Hupyan and Landish goose are 1175bp, and 1176bp in the Zi and Rhine goose.This research adopted cytb gene sequences, control region sequences, and correlative sequences from Genbank, using software Mega2.1 to construct NJ-tree and MP-tree of cytb gene complete sequence of Huoyan and Landish goose are1175bp, and 1176bp in the Zi and Rhine goose, NJ-tree and MP-tree of control region complete sequence of Huoyan and Landish goose are 1175bp, and 1176bp in the Zi and Rhine goose. The topology structures of different phylogeny trees are similar.This research provides the molecular level evidence for the research on phylogeny and origin of goose breed.
