In this paper, using SRAP and ISSR markers to reveal Dianthus phylogenetic relationships between different species and bulit the initially fingerprint of Dianthus. The large number of individuals in the four species were selected to analyze the genetic diversity, the results were as follows:In this paper, orthogonal and single factor test for two markers system optimization, the reaction system be stable and reliable. SRAP-PCR reaction system was Mg2+ 2.5mmol/L, dNTP 0.20mmol/L primers 0.25μmol/L, TaqDNA polymerase 1U. Reaction process the first 5 cycles of 35℃,30 cycles of 50℃ISSR-PCR reaction system was Mg2+1.75mmol/L,dNTP 0.425mmol/L, primers 0.8μ.mol/L, TaqDNA polymerase 0.5U. Annealing temperature of the reaction can be recommended annealing temperature pluse 5℃.Using this system successfully screened out 16 pairs of SRAP and 6 pairs of ISSR.Using SRAP and ISSR markers studied the relationships between different species,10 species can be divided into two categories. Sect.Barbulatum Williams species clustered together, Sect.Fimbriatus Williams species clustered together, the smaller the genetic distance within the group, compared the genetic distance between the two groups was far. The average genetic distance was 0.5424.Successfully constructed in the Genus Dianthus fingerprints, which Me3/ Em 14 amplified the highest efficiency, only a pair of primers can identify Dianthus 10 species, needing 4 pairs ISSR markers of primer combinations, which further verified the SRAP tag is used to construct plant species fingerprint of the feasibility and superiority.Using POPGENE softewere researched the genetic diversity. The result showed that D.elatus.of genetic diversity index was (h)0.3695and (Ⅰ)0.5264, followed by D.hoeltzeri, D. superbus.Genetic diversity is the lowest of the D.soongoricus (h) 0.2955 and (Ⅰ) 0.4221.Species Gst was 0.1558. The highest genetic diversity in the 4 species of average genetic diversity index of Nei (h) and Shannon index (Ⅰ) was D.soongoricus, respectively 0.2479 and 0.3803, followed byD. Elatus, D. superbus. The lowest genetic diversity is the D. hoeltzeri (h) 0.2102 and (Ⅰ) 0.3341. The average of Gst was 0.1035. Meanwhile 10.35% of the genetic variation existed between families, while 89.65% of the genetic variation within the family.
