Based on the discussion of area innovative system theory, the article presents the research on the construction of area innovative system in Pudong distriction in two aspects, which are the structure and function of are innovative system and the system estimation of are innovative capability. Analysing the basic structure and function of the system of regional innovation will compare with Shenzheng. Estimating the ability of regional innovation will combined with situations that before and after the Synthetically reformation of Pudong area. The article will estimate the Pudong regional innovation system from six indexes, such as the abilities of original innovation, innovation transformation, services of innovation, innovation output and Industry cluster.As a whole, the innovation ability of Pudong district is at the top lever of Shanghai, by the chance of Synthetically reformtion area in our country, it got great improvement:fast development of the new and high-tech industries, highly concentrated of innovative people, the function of innovational services are getting perfect, the effect of industry cluster had been initially formed, the mechanisms of innovative is playing a leading role. However, there are still many bottlenecks problems,such as:financing of technologic small and medium enterprises, personnel cultivating and inviting, market accessing, protecting of intellectual property rights, intermediary servicing, the space of developing land restricting.
