The 21st century is the era of knowledge economy,as the best effective way of using knowledge, the scientist have played an important role in our life. Under the background of the raising of knowledge economy, the world is full of the challenge and opportunity. In this society, the scientist has been the core of competition between countries. It could to say, who can have the superiority in this world, which can be first in now society. So every country all has increase their input about scientist, the R&D expenditure have been increase so fast. But in our country, there are some problems in the R&D expenditure input, it can't get the correspond output according to the input.In this situation, this paper takes the research on R&D expenditure structure and output relationship, and connects it to the improvement of society. Focus on the R&D activity of shanghai city, this paper doing the analyze about the date of shanghai R&D input and output by create the mathematics model. And the main work is in the following.At first, this paper doing analyze about date of the 31 provinces and 1997-2006 of shanghai R&D activity by date envelopment analysis model(DEA model), and get the optimal solution by DEAP software. The solution show that, shanghai has been effective compare with 31 provinces, and at the same time, it is also be effective in 2004, 2005 and 2006. In the following, this paper begin the relationship research about R&D expenditure structure and outcome against the date of 2004, 2005 and year 2006 R&D activity of shanghai. In this stage, this paper create a mathematics model of Cobb-Douglas Production Function, and then get the optimal solution by software SPSS. And the solution is that, the basic research expense, applied research expense, and Experimental development expense all have played a positive role in outcome of new product sales. But this positive function can't last long; it is to say it marginal efficiency is decrease with the increase of expenditure input. At the same time, patent as another outcome target and also a middle outcome target, its relationship is different with new product sales. The basic research expense, applied research expense is also has played a positive role about patent. But the Experimental development expense, as it defines, it doesn't have promoter action to patent, instead this, the increase of experimental development expense has the negative effects about it.
