In the era of knowledge economy, innovation plays a huge role in promoting the development of economic and society. The ability to innovate has become a key factor in determining the quality of economic growth and international competitiveness of a country and region. In the process of economic globalization, The competition between the different regions is increasingly fierce. The sustainable development of the regional economy depends on the construction and improvement of regional innovation system. The regional innovation system is an important component unit of the national innovation system, and will become the main driving force of the regional economic development. It is an important foundation for China’s economic restructuring and sustainable development. In order to meet the challenges of the knowledge economy era and achieve the scientific development of the national economy,China has proposed to build the grand goal of "innovation-oriented country" in "2006-2020Long-term Scientific and Technological Development Plan". At present, China’s regional innovation capability is not strong, the main reason is the shortages of innovation input and lower innovation performance.This paper focuses on the performance of China’s regional innovation subject and innovation system from the point of view of innovation input and output.Based on the in-depth analysis of the factors that affecting the regional innovation performance, this paper first establishes the index systems of the regional innovation subjects—enterprises,universities and scientific research institutions from input,output and environment of innovation, and then builds an index system on the Innovation performance of the regional innovation system. The paper uses DEA, Malmquist index method, pull-grade combination evaluation method to analyze the innovation performance of the regional main innovation and regional innovation systems. Finally, according to the results of empirical analysis, we get a systematic and comprehensive evaluation on regional innovation performance. The results show that, the innovation performance is the highest in eastern China, and the lowest in the western region, is significantly stepped distribution. The Innovation activities in eastern China are higher than the efficiency of the central and western regions. The areas where Innovation activities is DEA effective are mostly concentrated in the eastern region. In most of the central and western regions, the innovation activities of pure technical inefficiency and scale is invalid. The total factor productivity of the eastern part maintains a steady growth, this mainly relies on technological progress. The total factor productivity of central and western regions declines, the pure technical efficiency improves, the technological progress and scale efficiency is a downward trend. The innovation outputs of the eastern region is high, the innovation performance of this part is also high. The innovation activities of half numbers of provinces in the western region are in low-performing and low level of output, so the gaps between the East and the West on the innovation outputs is growing.
