Atractylodes macrocephala Koidz is a Compositae perennial herbaceous plant. It is one of ten chief exports of traditional Chinese medicines. Solanum lycopersicum is one of the major vegetable crops in Cucurbita family and also a popular vegetable beloved by the Chinese people. Atractylodes macrocephala Koidz with dwarf disease and Solanum lycopersicum Mill with severe mosaic, leaf curl and streak disease were found to be infected with some viruses in2011-2012. The viral pathogens that induced their disease were identified through making system identification by biological inoculation, extraction of double-stranded RNA (dsRNA), sequence-independent amplification (SIA) and RT-PCR method.(1)Through identifying the pathogens that induced their disease by biological inoculation, the disease are likely to be caused by viruses.(2) dsRNAs were extracted from leaves of plant samples and used as temples in SIA, results of PCR and sequencing showed that there was and Cucumber mosaic virus (CMV) on Atractylodes macrocephala Koidz. At the same time, there was TMV on Solanum lycopersicum. The viruse on Atractylodes macrocephala Koidz was named of CMV-Am and the viruse on Lycopersicon esculentum Mill.was named of TMV-SXFQ.(3) To clear the classification of CMV-Am and TMV-SXFQ, Complete genome sequence of CMV-Am andTMV-SXFQ were cloned through RT-PCR method and sequenced. Sequence alignments showed that CMV-Am shared the highest identities at nucleotide and amino acid level with CMV subgroup I B’s isolate Sd from beijing city in China. Phylogenetic analysis of Complete genome sequence suggested that CMV-Am belongs to CMV subgroup I B. TMV-SXFQ shared the highest identities at nucleotide and amino acid level with isolate BSY from South Korea.(4) To further characterize Gene mutation of CMV-Am and TMV-SXFQ, Complete amino acid sequence alignments with the two strains that shared the highest identities at amino acid level showed that there were sixteen different amino acids in la protein of RNA1, nine different amino acids in2a protein and one different amino acid in2b protein of RNA2and two different amino acids in MP protein and four different amino acid in CP protein of RNA3in CMV-Am and there were five different amino acids in129KDa replicase protein and six different amino acid in read-through protein in TMV-SXFQ.
