As two typical representatives of five kinds of high-tech industry, pharmaceutical manufacturing and electronic and communication equipment manufacturing industry play an important role in improving our country’s innovative ability. What’s more, they also make an effort into enhancing the process of our country’s ambition to be a technological and innovative country. In 2013, our country has created 263.2 billion and 1.36 trillion sales revenue of new products in the field of pharmaceutical manufacturing and electronic and communication equipment manufacturing industry. To sum up, the total amount of sales revenue of new products created by pharmaceutical manufacturing and electronic and communication equipment manufacturing industry has accounted for 60 percentages in the total amount of sales revenue of new products created by the whole high-tech industry.It is widely recognized that industrial agglomeration is important to the innovation. However, we can’t conclude the conclusion whether specialization agglomeration or diversity agglomeration is beneficial to regional industrial innovation due to the fact of different research object, different period of time and different regions. Different structure of industrial agglomeration show dramatic difference to the innovative capability of high-tech industry. It is very influential to achieve "four ascension" in the 12th five-year development program to study what kind of industrial structure should be taken action in the area of pharmaceutical manufacturing and electronic and communication equipment manufacturing industry. Whether it is good to take action to encourage specialization agglomeration or to encourage diversification agglomeration instead in a certain area? Whether it is good to take action to encourage one single industry’s monopoly or different industries’ competition in a certain area? To answer this question is also very influential to help the central government to attain scientific layout and orderly development.This paper has used panel data regressive analysis to analysis every element which contributes to the innovative ability in the two types of high-tech industry from 2005 to 2013. The results revealed that no matter which certain area and which high-tech industry, the innovative capital and innovative labor can help enhance the innovative ability in one percentage significance level. In national wide, the specialization agglomeration can help improve the innovative ability in five percentage significance level, however, the diversification agglomeration can negatively reduce the innovative ability in ten percentage significance level. Different kind of inter-relationship comes from western region, central region and eastern region. To sum up, in most cases, specialization agglomeration is inverted "U" related with innovative ability, however, diversification agglomeration is positive "U" related with innovative ability. Finally, the author discovers that in a certain area, the specialization agglomeration is positively related with diversification agglomeration. So I have put forward a concept called "public agglomeration index". According to the panel data regressive analysis, in the nationwide, the electronic and communication equipment manufacturing industry with smaller "public agglomeration index" has confirmed author’s null hypothesis, the electronic and communication equipment manufacturing industry with bigger "public agglomeration index" has proved author’s null hypothesis is wrong. What’s more, other circumstances had partially proven the author’s null hypothesis.
