The innovation of research and is an important force for development to the country and the society’s.Under the support of research funding agencies, scientific research achievement is an important part of national innovation system. So how to optimize the allocation of resources of science and technology, to support high quality innovation project, is what the scientific research institutions’s key issue of concern.The peer review mechanism.is widely used in the selection and management of the funding agencies. However, to a revolutionary innovation in frontier areas of knowledge, in the traditional peer review mechanism, easy to produce the "non-common understanding" phenomenon:expert review comments polarization, and easily lead to innovative projects may be ignored. Research funding agencies should create a relaxed environment for innovation research, from the system, policy and material conditions t, promote the cultivation of high level research achievements andtalents,and encourage scientific personnel innovation courage.In this paper, the author firstly researched the related literature at home and abroad, make a definition of the of non-eommon understanding projeet,and analyse why research funding agencies support non-eommon understanding projeets. Based on the principal-agent theory and the unique characteristics of the non consensus project funding, the author constructsed the causes and analysis framework of non consensus project funding with the reserch media. Then carry out the analysis of the National Science Foundation, the Natural Sciences and Engineering Research Council of Canada and the Australian Research Council about the funding and management practice of non-eommon understanding projects. Then, combining with the practice of Shanghai natural science fund management,this paper put forward the improvement proposal.
