Poultry broodiness is a quantitative character controlled by multi-genes and is a big hinder in poultry business.In this study,using RNA sequencing technology,we identified and analysis the genomic features of mRNA and lncRNA in Muscovy Ducks?Cairina moschata?Ovary.A total of 6 ovaries samples,extracted from laying Muscovy ducks?L,n=3?and nesting Muscovy ducks?N,n=3?.The main results of this study are as following:1.Laying Muscovy ducks,primordial follicle evenly distributed in the shallow of ovarian eortex,abundance of primary follicles and seeondary follicles,and none corpus luteum been discovered.Nesting Muscovy ducks,primitive follicles densely and irregularly distributed in shallow of ovarian cortex,part of follicles occuring follicular atresia,and follicles development arrest.2.A total of 89.43Gb of data was filtered,about 97.14%of the Raw Reads as high quality Clean Reads be preserved,the quality of data was reliable.We found more than 51%of mapping rate on genome and obtain replies genomic data filtering.3.By bioinformation analysis,334 differentially expressed mRNA were identified between laying and nesting Muscovy duck groups,of which 58 were significantly up-regulated and 276 were significantly down-regulated in nesting group.Based on GO analysis,these genes associated with multicellular organismal process,anatomical structure development,extracellular region,extracellular region part,metalion binding cation binding and so on.Based on pathway analysis,it was found that most brooding-related genes were participated in gonadotropin-releasing hormone?GnRH?pathway and Oocyte meiosis.4.LncRNA in Muscovy duck ovary average has 2.5 exons,they average ORF length are 70.08nt,and average transcript length are 502.13nt.Contrasts to the coding mRNA genes,lncRNA has lower exon number,shorter ORF length and transcript length.5.A total of 36 lncRNA were identified to be differentially expressed between laying and nesting Muscovy duck groups,of which 11 were significantly up-regulated and 25 were significantly down-regulated in nesting group.KEGG pathway analysis show that target genes of the differentially expressed incRNA associated with the many biological processes,suggesting that they may play important roles in the nesting Muscovy duck.There are two lncRNA:TCONS01271971 and TCONS01559410 are corresponding to genes that known related to broodiness,which were VIP and FSH? gene.In addition,TCONS01559410 only express in nesting group.The identification and function analysis Muscovy ducks ovary transcriptome and lncRNA,will further improve the study of molecular control of Muscovy duck breeding,has major significance to push explore the Muscovy ducks broodiness mechanism.
