Kirin chicken also known as Frizzled chicken.It was adapt to tropical heat area for its out frizzled feathersand high temperature resistant.Many researches demonstrated that the different shapes of feather were controlled by genes.However,the molecular mechanisms of frizzled feather traits in Kirin chicken were poorly studied.Therefore,RNAs isolated from Kirin and Huaixiang chicken feather follicles were analyzed using the next generation high-throughput sequencing technology.The differentially expressed genes of the two kinds of tissues were identifiedand were enriched to the GO terms and KEGG pathways.Subsequently,q RT-PCR were conducted to verify the the RNA-seq resultswhich indicated that the results of high-throughput sequencing was more reliable.The main results of this study were as follows:(1)We obtained approximately 4,524,317,060 clean reads in Kirin chicken and 5,003,260,873 clean reads in Huaixiang chicken in this study.Among them,more than 90 % of the sequencing of the reads can be compared to the chicken genome.(2)A total of 11,006 genes were co-expressed between the Kirin and Huaixiang chicken feather follicle tissues and 375 genes of them were specifically expressed in Kirin chicken and 487 genes were only in Huaixiang Chicken.Seven genes were selected to confirm the high-throughput sequencing results.Real-time RT-PCR results displayed similar patterns with the sequencing results.(3)Compared with Huaixiang chicken,328 genes were differentially expressed(p< 0.05)in Kirin chicken,with 128 up-regulated and 205 down-regulated in the differentially expressed genes,221 of them wereannoted in Genbank.AImportantly,8 keratin genes were found differentially expressed and may be the candidate genes for frizzled feather.(4)We performed the Gene Ontology(GO)enrichment analysis for the differentially expressed genes.Results indicated that these genes can be assigned to 86 GO term.Four Pathways were significantly enriched,including Oxidoreductase activity,Circulatory system process,Extracellular space,Structural molecule activity and Enzyme regulator activity.KEGG analysis showed that Neuroactive ligand-receptor interaction,Cytokine-cytokine receptor interaction,ECM-receptor interaction,Cell adhesion molecules(CAMs)in signaling molecules and the interaction pathway were significantly enriched.In conclusion,the differentially expressed genes of feather follicles tissue between the Kirin and Huaixiang chicken were obtained by transcriptome analysis.This research provides a valuable resource for future research and can promote to uncover the molecular mechanism of frizzlde feather traits in Kirin chicken.
