In the 21st century, the competition between enterprises has evolved into the supply chains. The supply chain corporations need to cooperate with their manufacture management decision-making, together take on risks and share profits. All these are on the basis of new supply chain management. The stock management of supply chain management environment aims at the whole. The optimization and control of the multi stocks is on the basis of making the total stock cost minimum of the supply chain to coordinate the stocks of all the joint enterprises of the supply chain. The supply chain's performance evaluation should be apart from the traditional skill evaluation to bestraddle flow, function and organization's appraisal system. So, it has very important meanings of study the supply chain performance evaluation appraisal in the global supply chain competition environment.At first, this paper researched from supply chain and supply chain management theory, analysed the research significance and the research status in quo of the multi stock management and the supply chain performance evaluation based on the supply chain management, and then it arranged and concluded these existing research achievements, which is the theory basis as this paper.Then, it analysed the affecting factors of stock cost structure under the supply chain environment, and established the multi stock cost optimization model based on supply chain inner cost. At the same time, the model contains all level's maintence cost, dealing cost, lost selling cost and transaction cost etc. It contained three level of multi supplier, one core enterprise and multi sellers. The paper optimized the stock cost using immune genetic algorithm method and the program was designed. The immune genetic algorithm had it's merits to resolve many problems of the standard genetic algorithm.And then, on the basis of analysed purpose, index characteristic and devisal principle of the supply chain performance evaluation, it analysed detailed the interior and exterior factors of influencing supply chain performance. Then from strategy, plan and carry three levels, it analysed contents of supply chain performance evaluation, and it gained performance evaluation index system of the whole supply chain, which is on the basis of system viewpoint.Comparing formerly performance evaluation index system, it considered supply chain's core enterprises and its upstream or downstream spot enterprises as analysed objects, and made it integrated measurement, which is a whole, systematic and comprehensive analysis.At last, on the basis of introduced the simulated annealing algorithm and neural network, it applied the simulated annealing neural network to the supply chain performance evaluation, and it established supply chain performance evaluation model based SABP, and then it get the appraisal result to compare with the result from the BP neural network. The feasibility and validity are verified by the example. It also gives a new approach and new way in the supply chain performance evaluation.
