Changchun is the hometown of sika deer which one of the'three treasures'in northeast. Sika deer is the feature industry of Changchun. Provenance source and breeding are the key points of the sika deer industry. The center task of deer industry is increasing the quantity and quality of deer product. Because of the increasing of provenance source quality and the breeding technical, the quantity and quality could be increased. This study will analyze the hereditary constitution of Shuangyang sika deer from two ways. The result will support the rationale and method guide to solve the extant problems and future problems of the deer industry.Dloop controlled area is the biggest noncoding region of mtDNA. It has the high variant. Dloop controlled area is used to be the tool of studying the hereditary constitution and phylogeny. 65 sika deer samples (24 males and 40 females) were randomly collected in deer farm of Jilin Changshuang Deer Industry Co., Ltd. Special Local Product Development Group Co., Ltd. In this study, we amplified the Dloop controlled area by PCR and sequenced them. We analyzed the hereditary constitution and extant problems through the bioinformatics software. There are 20 haplotypes in this group. We got the parsimony informative sites by MEGA software, and by this result we get the subdivided haplotypes in this group. There are 14haplotypes. We construct the Median-Joining net figure by Network software. The results show that during the evolutionary process of sika deer there are many transition states and evolution types. However, there is only one main haplotype. So it will bring about the phenomenon of inbreeding deterioration. It will influence the breeding work. Microsatellite markers have a large number and widely and evenly distributed, and high polymorphism information contented, rapidly and conveniently detection and have the advantages of analyzing by automation, thus microsatellite markers have been widely used in construction of plant and animal genetic mapping, QTL localization, marker-assisted selection, identification of genetic relationship, genetic diversity and phylogenetic tree construction, et al [1]. But now there are a little of microsatellite markers have been isolated to determine.Therefore, we used the method of streptavidin magnetic beads affinity capture to construct the (CA) n microsatellite DNA enriched library of sika deer. Select the sequences with containing more than 6 repeat to design primers. Selected the clear bands and non-specific primers amplified after PCR amplification to screen polymorphism in the group of 65 unrelated sika deer individuals.The positive clone rate reached 82.9% by constructing enriched library, and then choose to positive clones to sequence, and there are 395 sequences with CA repeat .The CA repeat number in these sequences is 4-105. Select the sequences with containing more than 6 repeat to design primers, 297 pairs of primers were designed. Selected the clear bands and non-specific primers amplified after PCR amplification .There are 245 pairs of primers screened. Then select 50 pairs of primers randomly to screen polymorphism. There are 47 polymorphic and 3 monomorphic loci detected of 65 unrelated sika deer individuals. The new microsatellite loci isolated and characterized can be used for constructing genetic mapping of deer, lineage testing. At the same time these new microsatellite loci can comparative genomics between cervidae species.
