The objectives of this study were to investigate the differences among 9 Chinese native bovine breeds in comparison to 3 foreign bovine breeds using 12 microsatellite DNA markers recommended by FAO and ISAG, and fluore- scence-Mutiplex PCR based on ABI3100-Avant. The genetic heterozygosity, polymorphism information content(PIC),genetic distance among these bovine breeds were computed and these 12 bovine breeds were clustered, principal component analysis, population structure analysis were use to evaluate the genetic variability within breeds and genetic relationships among breeds. The results were as follows:1. The genetic variability of Chinese native bovine breeds was abundant obviously. The number(4-17) of alleles of Chinese native bovine breeds was much more than that of foreign ones(4-11) at 12 microsatellite DNA loci. There were 14 private alleles in 9 Chinese native bovine breeds, while only 3 private allele in foreign bovine breeds. the genetic heterozygosity(0.712-0.827) and PIC(0.65-0.80) of Chinese native breeds were higher than those of foreign breeds. The genetic variability of Jiaxian was bigger.2. The genetic distances between Chinese native bovine breeds and foreign ones was very large. The genetic distances between the Chinese native bovine breeds such as Enshi, Liping, Zhaotong and Chuannan were very small(DA and DS<0.08), so as Jiaxian, Pinglu and Zaosheng(DS <0.05). The genetic distance between Yanbian, Changbai and other Chinese native bovine breeds were large. The distance between Simental and Charolai was small(DS=0.1109).3. Analysis of clustering and other researcher'indicated Yanbian, Changbai were one breed just as what the"Chinese native bovine breeds Records"said.4. 12 breeds were clustered into four groups. The first group belongs to the southern cattle including Enshi, Liping, Zhaotong and Chuannan, while the second group belongs to the central cattle including Jiaxian and Zaosheng, Pinglu; The third group belongs to the notthern cattle including Yanbian and Changbai; The fourth group consists of foreign breeds including German Yellow, Simmental and Charolai.5. 12 microsatellite loci of this article were higher traits. It could be used in the genetic diversity analysis of Chinese yellow cattle breeds.
