The seven local sheep populations in Southern Xinjiang were analyzed with the 20 microsatellite markers. The allele frequency, mean heterozygosity, polymorphism information content, effective number of alleles ,genetic distance and dendrogram analysis were used to assess the genetic variability and genetic relationships among the seven breeds. The results showed that total of 164 alleles were detected ,polymorphism information content was 0.743,genetic heterozygosity was 0.773,the mean allele number was 8.8,the effect allele number was 4.8.The BM1824 and ILSTS002 were low polymorphic marker(sPIC<0.25),the OarCP20 was medium polymorphic markers(0.250.5).So the 17 microsatellite loci were effective markers for analysis of genetic relationship among sheep breeds. Making use of the POPGENG microsoft we get Ds. According to Ds we make UPGMA cluster. The dendrogram relationship between different sheep breeds were generally in accordance with the origins, breeding history and localities. It can be offer the basis of protection and use of sheep breeds according the genetic variation degree of between and within population. The different opinions about the results need deeper research work.
