The formation and development of cities are the symbols of social Productivity, as well as the progress of technology. After the agricultural society and the industrial society, the human enters the era of knowledge economy. The technological innovation is becoming more and more important, working as production factor and location factor as well as the propelling force that will definitely decide the level and the status of cities in the entire urban system. There are differences in the spatial distribution and the influence to the urban system between the new factor and the traditional factor. The contemporary researchers of urban geography want to known the spatial structure, which, therefore, gradually becomes the urban geographer's new research subject.Based on theory of urban geography, taking the city's scientific papers as knowledge innovation, the text analyzes the Spatial distribution of paper between cities and finds the influencing factors by the Principal Components Analysis. The main research results are as follows:(1) Selecting the appropriate factors impact on papers as the interpretation of variables, then through PCA to explain the various variables, qualitatively determine their impact. In the study the main factors were discovered, the cities score were calculated.(2) Researches on the distribution of papers. Discovering that the urban paper system is quite perfect, ranking uniform from high to low. Beijing is the national center, with the second rank's city (the region level's center) lying in different regions. The urban paper publication accords with the rise-rank, as well as economic and population. Comparing three "q" values, the paper distribution concentrates more. From 2002 to 2006, spatial differences of papers are becoming less, when the distribution of paper presents the proliferation form.(3) According to type and quantity of paper, through a series of pre-selection methods, the cities are divided into four categories: large-scale integrated category, large-scale prominent professional category, small-scale integrated and small-scale prominent professional category.(4) Spatial analysis of paper distribution. Theory of urban geography and GIS software are used in urban geography studies. According to space simulation graph, the current five-intensive areas are found. In the era of knowledge economy the most important resource shows the distribution points-growth pole.After the urban cooperative network analysis, the major networks and the structure of the network are found. Beijing is the indisputable core with absolute dominant position, which is similar to its quantity of paper. Characteristics of network are: high-level contacts to Beijing demonstrate the radial Shape, showing a low level triangular cooperation network; many triangular cooperation network forming the core of some secondary, such as Shanghai, Wuhan; he distribution of sub-core mainly in the middle and lower of the Yangtze River region. As to international cooperation network, cities which closely contact with foreign cities are found.
