With the acceleration of global economic integration process, in developing countries, agricultural system is rapidly changing. The growth in consumer demand and changes in consumer preferences are driving changes of agricultural prices, technology selection and trading methods. Agricultural markets, global supply chain integration and communication networks has created new opportunities for goods, services and share information, but the new achievements in microbiology, genetics, bioinformatics and other areas are changing the food and the quantity and quality of global agricultural production and consumption. The development of agriculture depends on how knowledge is successfully applied in agriculture, the investment for knowledge especially in science and technology has notable features in promoting the sustainability and equitability of agricultural development at the national level. These make us more aware that although it is necessary of the technology investments such as R & D for traditional agricultural and marketing,, but it has been insufficient to promote innovation, so a new perspective to promote agricultural innovation may be more suitable for agricultural development to produce more practical background method. Innovation is the source of power to solve these problems, and only through innovation, can it break the traditional mode of agricultural development, so agricultural innovation system and therefore has been widely presented.Our country has a large population and agricultural resources are relatively scarce, the establishment of agricultural innovation system is not mature enough and perfect, so we need to actively carry out agricultural innovation system to form a reasonable model of development as soon as possible to implement and gradual integrate with the world agricultural economy. This study on the one hand has a theoretical significance: at first, it further improved the theory of agricultural innovation systems; secondly, using a mathematical model of the evaluation of innovation performance of agricultural innovation system, made up for the lack of previous studies using a simple innovative matrix models of out into production to measure the efficiency of agricultural innovation system; and finally, the comparative analysis of innovation performance of the agricultural innovation system made up for the lack of which of simply a country, region was evaluated. It also had a very important practical significance: first, through evaluating the innovation performance an innovation system of agricultural industry cluster, we can more in-depth understand the current state of the industry cluster so that we can put forward reasonable proposals for its development; secondly, provide reasonable guidance for the construction of agricultural innovation system, in particular to provide a reference for future research to establish the index system of the performance evaluation of the agricultural innovation systems.The paper selected Yanling in Xuchang and Shouguang in Shandong as a case of study, and selected agricultural industry clusters as an effective carrier of agricultural innovation system and evaluated the comprehensive innovation performance of agricultural innovation systems. We went right through field research in Yanling and Shouguang to obtain first-hand information and obtained the weight of the various factors that affect innovation performance through the method of AHP, and finally obtained the composite score of agricultural innovation performance, and the composition characteristics and the status of development of the two clusters were compared, and obtain the conclusions as following:(1)We should pay attention to the position of the innovation subject in agricultural innovation; through corporate innovation we can achieve management, organizational and institutional innovation in the first line. The development of the leading enterprises in Shouguang is better than Yanling; thereby the leading role is better than Yanling. Additionally, firms should have consciousness of going out, and actively integrate with international standards, to create the international brands which in Shouguang are better than Yanling.(2) We should give full play to the role of government. Since the two clusters are in the formative years and growing at different levels, they are inseparable from the government’s support and guidance. The government can formulate corresponding policies to regulate farmers’ cooperative organizations, intermediaries and markets to create a favorable environment for innovation. What’s more, the government can give appropriate support and timely rewards, to some extent to innovative projects which can stimulate the incentive to innovate. The local government of Shouguang and Yanling should be clearer about their functions, and give their selves full play to guide and regulate the role of government.(3) The universities and research institutions are the source of innovation, so the innovation system should strengthen ties with universities and research institutions of local and overseas. Currently the breeding, breeding of Shouguang and Yanling mainly depend on external introduction which would be the he cluster of the development in a passive. It is very important for the local agricultural enterprises in Yanling and Shouguang should actively cooperate with universities and research institutions enhance their ability to innovate.(4) Establishing a good innovation network can make the innovative network more complete and improve the flow efficiency of information resources and technical resources within the cluster. The main innovation of individual creative ability is limited, but mature innovation network make the capacity of the whole innovation system much larger than the capacity of a single main innovation capability with a simple overlay.(5) Favorable environment for innovation for the entire cluster is also very important. The Development of agriculture is inseparable from irrigation and the exchange of information products output inseparable is inseparable from the network and information exchange platform and the development of enterprise and the growth of farmers cannot do without money and a good financial environment is a necessary condition for agricultural innovation. It is recommended to further focus on building Yanling Shouguang and innovation environment, especially the improvement of infrastructure and economic environment.
