In the process of transformation of economic development mode and building an innovative country, China’s innovation input and output had a substantial increase. But compared with some developed countries, China’s innovation input and output efficiency is relatively low. In order to accurately understand the innovation efficiency of China’s various regions, the paper uses the DEA model and Malmquist index method to calculate the innovation efficiency of China. On the basis of the China’s innovation efficiency, the paper introduce the influence factors of the innovation efficiency into the panel model, analyze the key factors of the innovation efficiency and put forward some suggestions to improve the efficiency of regional innovation.After reviewing the related research of innovation efficiency, this paper makes a descriptive statistical analysis of the innovation input and output in various regions of China. The results show that the innovation input and output in the past ten years have gained a high rate of growth. In different innovation subjects and R&D activities, firms and test development have a large proportion of R&D investment. In different regions, Eastern area had the majority of R&D funds and personnel, and also gained a large proportion of innovation output.In this paper, we use non parametric DEA model and Malmquist index method to analyze the innovation efficiency of each region of China from the two aspects of innovative technical efficiency and total factor productivity. Calculation results show that, compared with previous years of production frontier, the innovation efficiency of China show a downward trend. In 2013, China’s innovative comprehensive technical efficiency is 0.66, which has certain promotion space.2002-2013 the total factor productivity of China’s innovation is increasing by 5.9% per year, and the technological progress is the main driving force of this growth.On the basis of the results of the efficiency of innovation technology, the structure of R&D investment and innovation environment factors are introduced into the panel model, and the influence on the innovation efficiency are analyzed. The results show that the government department, the innovative human capital and the information infrastructure construction have a significant effect on the improvement of the innovation efficiency, and the financial institution has not played a significant role in the innovation efficiency. In the input structure of different innovation main body, the proportion of R&D funds of colleges and universities has a significant positive effect on the innovation efficiency, while the influence of the proportion the firms’ R & D funds is significant negative.The paper combines the innovation efficiency and its rate of change, to calculate the efficiency which can describe developing trend of the regional innovation efficiency, and introduce the structure of R&D investment to the impact factor model. The innovation efficiency of the model and the influence factors are improved, which have some theoretical value and practical significance for the accurate analysis of the key influence factors of innovation efficiency and the relevant policies to improve the efficiency of innovation.
