The theoretical system of Chinese medicine is summarized from long-time practice, and it is a cognitive structure of the theory with its scientific and systematic characteristics. It has guided the usage of Chinese medicine since ancient times, and it has also played an important role in the theory, method, prescription and medicine system.Since the achievement of Huangdi Neijing and Shennong Bencao Jing, the theory of Chinese medicine has evolved over time, and its central concept and connotation have also developed. It has great theoretical and practical value to study the system, extract the framework, seize the development and summarize the evolution of the theory of Chinese medicine.Besides,it is also valuable to form deeper understanding, summarize the regularity and explore the novel method for the "source" and"flow" of the medicine theory.By summarizing the evolution of medicine theory, the thought of Huangdi Neijing, the theory of Shennong Bencao Jing and the modern medicine theory,we extract the theory system and framework of the Chinese medicine. Then,by using the method of philology, history and data mining,we study the theoretical system of Chinese medicine, key theory module, inside concept category and the constitution of medicine in a comparable way.By analyzing and comparing the above content, exploring the important development of the medicine, summarizing the development process and analyzing the historical reasons,we explore the evolution of the theory of Chinese medicine. Finally,we conclude the influence and deeper reasons of the formation and development of the theoretical system. The first part of this paper studies the thought and content of the Huangdi Neijing, which is the earliest publication of the traditional Chinese medicine.Though the number of its medicine is not much, its explanation has provided theoretical bias for systematical theory of Chinese medicine. Therefore,we focus our research on Huangdi Neijing, and base on the Suwen and Lingshu,we summarize the theory of Chinese medicine from the aspects of the endowment, the principle of compatibility, medication methods, clinical use of medicine and thirteen prescription characteristics. Then,we further extract the theory of Huangdi Neijing. We study the medicine theory of Shennong Bencaojing in the second part, which is the earliest monograph publication. It has made a lot of contributions to the Chinese medicine theory.Based on original text, this study focuses on theoretical system of Chinese medicine in Shennong Bencao Jing from six aspects, including its classification, medicine property, compatibility of medicine, preparation of medicine, usage of medicine and application in clinical practice. Then,we initially describe the theoretical system framework of Chinese medicine in Shennong Bencao Jing. The third part of this paper focuses on modern theory system of Chinese medicine represented base on modern teaching materials.Originated from the period of the Republic of China,Chinese medicine textbooks have been regarded as a unique carrier of Chinese medicine theory.Taking the time as the clue, this part firstly introduces the general situation and characteristics of Chinese medicine textbooks in the period of the Republic of China(1912-1949),and then briefly describes the theoretical system and characteristics of Chinese medicine textbooks in the early years of the people's Republic of China(1949-1960).Besides,we discuss the concept category, connotation and frame structure of the theoretical system of Chinese medicine in the state-compiled textbooks published after 1960,and find out the changes from version 1 to version 9.Finally,we summarize the modern theoretical system framework of Chinese medicine, which is based on the state-compiled textbooks. We conduct a comparative study of the theoretical system of Chinese medicine in Huangdi Neijing,Shennong Bencao Jing and the state-compiled textbooks in the fourth section of this paper. This section compares ancient and modern mainly from two aspects of the theoretical system and composition of Chinese medicine. On one hand,by comparing the theoretical concepts and categories of ancient and modern theoretical system,we find out the changes of category or connotation, and explore the historical nodes and reasons of these changes. On the other hand,by taking Shennong Bencao Jing and the state-compiled textbook version 9 as the main research objects, and by using artificial neural network-based cluster analysis method,we compare their characteristics of medicine composition and classification. At the same time,we try to explore the reasons leading to the similarities and differences between them.Based on the comparison in the fourth part, the fifth part of this paper summarizes the factors in the evolution of the Chinese medicine theoretical system. The system has always been in a dynamic and comprehensive process of progress and evolution. It steadily inherits the theoretical system of Chinese medicine in Huangdi Neijing,Shennong Bencao Jing, and guided by the ancient philosophical thought and the thinking mode of traditional Chinese medicine.Besides,it develops under the promotion of the demand and experience from clinical practice. It is not only related to science and technology, social environment, but also related to independent differentiation of disciplines and other factors. Moreover, its research direction has changed in the process of the integration of modern and western ideology and culture. The interaction between the various factors makes the theoretical system of Chinese medicine stable inheritance, followed by the extension and development.
