With the development of information and globalization as well as the fierce competition since the 20th century, the National Innovation System appeared. The core of NIS is to set up an optimum mechanism behind which scientific and technological knowledge flowed circularly and applied in the whole society and achieve knowledge sharing in local region and whole country. There by, the social and economic developed quickly and the cooperation between universities and enterprises. Scholars from different countries studied the topic from different aspects. But most of studies drew more attention on the nature and experience and placed less attention on mathematical modeling building. As to the partner choice, scientific and reasonable evaluating index is still not being built.This article takes the evaluation index system as the topic, by which partner be selected between universities and enterprises. The core competitive theory, the transaction cost theory, resource-based theory and comparative advantage theory are introduced in the article. The index concerning partners selected by universities are drawn by analyzing 24 articles from 2002 to 2010 with research methods of Hierarchy Process and documentary research. The guidance and realistic partner selection index between universities and enterprises is established.The innovations of this article are partner selection model between universities and enterprises from two dimensions which are cost and competitiveness and take the partner choice as research topic. This article established the scientific and reasonable partner selection evaluation index, which not only can solve the question of choosing partners,but also have a great significance on strengthening and improving cooperation between universities and enterprises.
