As suggested by the title of this paper ,the author focuses on the fundamental principles of system scientific research evaluation. Different from scientific institutes, teachers in colleges and universities have to cultivate students, in order to ensure the objectivity and the justice in appraising the research achievement, we must pay attention to teaching according to new scientific research fruits. So the innovation of scientific research evaluation plays a very important role in promoting the development of scientific research and teaching in colleges and universities, providing new hi-tech for the society and making full use of the scientific research fruits in college and universities as power source in modern economic development .the innovation lies mainly in the notions, modes ,and approaches of evaluation, which are the premise ,the core and the way of innovation respectively.At present, scientific research evaluation that based on peer review and scientometrics is more popular and mature methods to review the teachers' scientific research peformence. As for peer review, not other better method can instead of it, peer review is most widely used in scientific research evaluation and is regarded as an effective way of scientific source allocation. While having prominent merits, Peer review also has some obvious disadvantages, in practical activities, we find it is difficult to shake off "the relationship net", the application of scientometrics and informetrics to appraise the teachers' scientific research fruits can make up for the weakness of peer review . but ,on the other hand ,which contribute to the trend that regard quantity as superior to quality, therefore, we may consult some methods to stress both quantity and quality of papers. It is a key measure to consult SCI to construct our CSCD to improve the evaluation of teachers' scientific research performance .The evaluation of scientific research fruits in institutions of higher learning is a system. We should use coordination principle and hierarchy principle of the system's theory to value teachers' scientific research achievement Considering appraisal index system, appraisal subject and object, appraisal methods ,environment factors and so on.
