We have entered the knowledge economic society. Innovation is the essential characteristic of knowledge-based economy. In this era, the ability and efficiency of knowledge creation and application will be the impact of a country's comprehensive national strength and international competitiveness of the important factors. Universities as a scientific research base, in the knowledge economy, played a decisive and irreplaceable role. Scientific research in universities must be innovative capabilities. However, the traditional system of linear functions of research management structure no longer meet the requirements of the times, coupled with cross-discipline integration having been accelerating, To change the traditional organizational structure of research management, we should promote the development of research and innovation. The subject of this paper is to build a new university research management organization structure to meet a variety of disciplinary, interdisciplinary organization common development.In this paper, through learning the theory of organizational structure and foreign well-known scientific research related to the experience of innovative organizational structure, based on the disadvantages of linear functions of the system for our research and the organizational structure. The concept of matrix structure is proposed. The structure includes both the University administration and project management aspects. To meet the needs of Academic innovation, the matrix organizational structure has been studied in detail in this paper. And this paper analyses its advantages and disadvantages and solutions accordingly. Finally this paper has made some recommendations on the implementation of the matrix organizational structure university researchFirst of all, to strengthen the discussion group's construction and management, the research group forms and varies in size; vertical can be developed for the department of college. Lateral to the development of the Institute, research centers, and will eventually extend to the entire school; Next to build University Research Institute as the management of scientific research and service organizations for matrix management organization structure finally this paper also proposed the implementation of matrix structure supporting measures.
