In today’s era of knowledge economy, intangible assets such as knowledge are rising in both the total amount and value-added rate. Land, production and other traditional material capital’s rate for enterprise innovation progress’contribution tends to decrease. The intellectual capital an enterprise controls determines the competitiveness of its innovation process to a larger extent. Based on its characteristics, intellectual capital has grown into one of the motives and sources of the enterprise innovation performance. This paper discusses the relationship between the enterprise innovation performance and the intellectual capital as well as synergy of its elements, revealing the intellectual capital how to drive the development of the enterprise innovation system in microcosmic influence path. Relying on the synergy theory, with reference to other related scholars’research, the establishment of enterprise intellectual capital model is to quantify the degree of synergy and achieve quantitative three elements of intellectual capital and internal interaction synergies degree of descriptive statistics. In the sample of public companies in China’s manufacturing industry, the empirical results via structural equation analysis and regression analysis show that the various elements of intellectual capital and their synergies have a great positive effect on the enterprise innovation performance, which promote the integration of business innovation. Direct effect of intellectual capital on innovation performance have been verified as part, and synergistic effect of intellectual capital on innovation performance have been verified as part, it has not reached the optimal level of synergy. Then the direct contribution degree of relational capital is in the highest state, human capital is the higher, but structural capital is not accepted. Structural capital coordinated relational capital contribution of innovation degree is the highest, which followed by is human capital coordinated relational capital’innovation degree, and human capital coordinated structural capital’innovation degree is not accepted. Therefore, it puts forward the recommendations in the manufacturing enterprise innovation management. On the one hand, manufacturing companies need to focus on the combined effect of intellectual capital, balancing the investment and training among physical assets, traditional production and intellectual capital. It is very important to establish the coordinating investment philosophy for manufacturing companies’ intellectual capital. Human capital and structural capital are required to be taken seriously, as it is fostering and improving innovation closely but less obvious contribution. Then manufacturing companies can achieve the more scientific and better deployment of resources. On the other hand, manufacturing companies had better pay attention to the introduction of new intellectual capital, as well as the collaborative and integrated management. Focusing on the three elements’ interior interaction and co-ordination of integration and coordination management, it is to promote manufacturing enterprises benefit from their intellectual capital elements’clear and coordinated effect and to improve the ability of integrated and coordinated use of intellectual capital, but also to promote its continuous optimization of synergies, then to enable rapid access to innovative manufacturing enterprises opportunities for growth, in the last to strive unbeaten status in the fierce competition.
