The purpose of the present research is to try to find out how to establish a National Innovation System of Science and Technology in Agricultural (AS&TNIS), Strengthen innovation ability of AS&T and improve innovation efficiency thereof under the agricultural and rural economy entering into new phase in China, to make the system to adapt for agricultural production development and market competition in future.The National Innovation System (NIS) theory and technique economics, organization behavior science, system science, system economics and AS&T promotion theory are guidance for the research. Based on widely collecting data and information and investigation, the article fully researched activity principal part, related elements and run mechanism of AS&TNIS of China through comparing with history and analyzing domestic and foreign present states and cases, by use of research methods used in relevant knowledge. The article anatomy influence on restrict factors of AS&TNIS and existing problem, to bring forward the train of thoughts, principle, target, structure design, function orientation for constructing AS&TNIS of China in new time, and innovation on system and run mechanism etc. as well as policy suggestion. Analyzing the essential difference on background, target trends and payment of cost between the establishment of AS&TNIS and the system reform of AS&T since the year of 1985.2. Bringing forward three drive modes of AS&TNIS, which are the mode of government plan, the mode of enterprise market and the model of integration. Indicating that AS&TNIS of China belongs to the latter, and there are some problems that public does not detach from private, the kind of common technology innovation is not enough, overly pursuing commerce technology exploitation, the enthusiasm of enterprise innovation is restrained so that result in lack of ability of the enterprise innovation.3. Clearing the long argument that the enterprise innovation and government innovation are the main body of agriculture technology. Reckoning that government provides commonality technology research and service of non-profit in mature and developed market economy, while the enterprise mainly provides commercialization R&D of technology of profit. However, in our country, the government not only provides public technology R&D and service but also supports the enterprise with giving allowance for R&D payment or reducing tax, quietly canceling the limit of admittance for enterprises, establish the system of Intellectual Property etc., since the agricultural enterprises has small scale and the ability of R&D thereof is weak.4.
